Continuity mistake: Towards the end of the movie, when Josh and Holly are trying to escape in the car, a mutant is on the roof and starts melting its hand through the windshield to get at Josh. The mutant is leaning over the windshield with its hand sticking through a hole it melted in the glass. In the next shot as they round a corner, the mutant is suddenly towards the back of the roof of the car, just holding on without attacking the windshield. Audio problem: Right after the Thermians become sad over the mention of Gilligan's Island, Alexander rolls his eyes and starts to turn away, while you can hear him saying "Oh brother." However his lips are not moving for this indicating the line was dubbed in.
Suggested correction: It's quite obviously Laredo/Tommy's voice saying "Oh, brother" off camera. Not Alan Rickman. Their voices don't sound anything alike. You can see for yourself at this clip at about 1:03: https://www.youtube.com/watch?v=26tWWopd_3g.
Suggested correction: It is not Alexander who says it, but most likely Guy.

It's definitely not Alan Rickman's voice. It's Tommy/Laredo's voice off camera saying the line.

Common mistakes
Factual error: It's common in movies and shows, and even games sometimes, to see characters effortlessly lifting manhole covers. Usually when climbing out from them or even just walking up and lifting them with bare hands. In the case of the TMNT, where they have enhanced strength, it's a little more believable. However, in real life these lids are super heavy and usually require a crane or other heavy equipment to lift.

Deliberate mistake: This mistake/trick was revealed in the second DVD commentary on the film. When Bond is underwater in the ship with the flare, this flare does not behave realistically. If they had used real flares, it would have put too much smoke and dirt in the water and quickly made it too murky to see or film through. So the flare used was a special effects prop of a bright light with bubbles being fed through it to give a good effect, but is not how a real flare would be under water. (01:08:25)
