Continuity mistake: When Rafael's soul returns to his body, in the shot of the soul flying down towards the helicopter, Mokuba can be seen standing beside the helicopter, with his body rotated at an angle to face it. Also, Roland is looking at the helicopter with his head turned to the right, but when the shot cuts, he is looking directly forwards. (00:16:31)

At this moment, Kaiba is wearing a necklace that uses a card as the pendant. On both sides of the pendant, the coat he is wearing is opened enough for the pendant to be fully in view. Continuity mistake: Joey says to Kaiba, "I'll show you a dork," and draws one card from his deck. When he does this, he has one finger on the back of the card and another finger on the front of the card. Then there is a close-up of his duel disk, where he is shown placing five cards on his duel disk, despite only holding one card in the previous shot. Also, his fingers change position in between the two shots, where he now has two fingers pressed against the front side of the cards. (00:02:36)

Continuity mistake: When Kaiba asks Yugi and Joey, "Well, are you dorks just going to stand there? In the next shot, Yugi is directly behind Kaiba, and Joey is in front of Yugi. (00:02:30)

Continuity mistake: When the leviathan starts roaring at Yugi, Joey and Kaiba, Joey raises his left forearm over the front side of his face and his right forearm is raised so it is level with his chest. Continuity mistake: When the main characters see Atlantis rising from the ocean, they are all standing next to each other. Around 25 seconds later, when Atlantis has finished rising out of the ocean, the next wide shot of the characters shows them further apart. (00:09:32 - 00:09:57)

Continuity mistake: When Kaiba wakes up Mokuba, he is sitting upright. Then, when Mokuba wakes up in the next shot, Kaiba is leaning to the left. When the shot cuts again, he is back to sitting upright. (00:07:45)

Continuity mistake: When Roland and the other guard turn around to see the green beam emerging from the ocean, the other guard is slightly ahead of Roland after they turn. When the shot cuts to reveal the beam, Roland is now ahead of the other man, and the two of them are closer together. (00:06:13)

Continuity mistake: When Roland and the other guard are standing outside the castle, the guard is standing on a large tile. When the shot cuts, the tile he is standing on is much smaller, and a crack has suddenly appeared on it. (00:06:09)

Continuity mistake: Just after Yugi's life points have gone down to zero, the smoke clears and Dark Magician Girl is revealed to be on the field. In this shot, Yugi can be seen in the background standing upright. But in the next shot, his back is hunched to the left. (00:18:43)

Continuity mistake: When Dartz tells his Orichalcos Dexia to destroy Yugi's Obnoxious Keltic Guardian, in the shot shown in front of Dartz, he is pointing at Yugi's monster with one finger, while the rest of his fingers are pointed downwards. When the shot cuts, the rest of his fingers are more relaxed and are pointed in a forward direction. (00:08:25)

Continuity mistake: Yugi summons Obnoxious Keltic Guardian to the field and then places one card face down on the table. The face-down card is shown to appear behind Obnoxious Keltic Guardian.
