Plot hole: When the truck and caravan are parked over the manhole cover, in the close-up shot of the manhole, Tristan can be heard saying "Nice work, Rebecca," but Tristan is not with them at this point. He is with Tea, trying to escape with the possessed cops. The only people present in this scene are Joey, Rebecca, Professor Hawkins, and Devlin. (00:14:23)
Plot hole: At the start of the episode, there are three of Kaiba's men trying to get the engines to the blimp started so that they can leave before the island explodes. After the main characters realise they won't be able to get the engines started, they decide to get on the helicopter and leave in that. However, only one of the men from the control room can be seen boarding the helicopter. The fates of the other two men are never addressed, even after the island explodes. (00:03:20 - 00:08:07)

Plot hole: When Nezbitt starts attacking Kaiba, Kaiba throws a duelling card at Nezbitt. However, Kaiba shouldn't have a deck of cards on him at this point, as the rules of the virtual world only grant him a duelling deck when he duels someone, which he doesn't do until later in the episode. The Dark Spirit Revealed: Part 3 - S2-E35
Plot hole: The episode ends with the reveal that Tea has the Millennium Ring and is now possessed by Marik. The last time the Millennium Ring was shown, it was thrown by Bakura at the end of the duel on the playing field. There is no way Tea could have retrieved the Millennium Ring from the playing field without the other characters noticing, seeing as how she was with them the entire time while they took Bakura back to his bedroom and had nowhere to hide it. Espa Roba: The ESP Duelist - Part 1 - S2-E9
Plot hole: Joey attempts to summon Giltia the D Knight, but is unable to because it is a Level 5 monster and monsters with that are at least Level 5 require the player to sacrifice one of their monsters that are already on the field. This is a new rule that Kaiba implemented as part of the tournament which Joey didn't know about, but in the previous episode, he watched Yugi sacrifice a monster to summon Summoned Skull, so he should have known this.
