Continuity mistake: When Bart and Lisa go to see Rev. Lovejoy, the objects on his desk keep disappearing/reappearing. (00:13:05)
Continuity mistake: Bart puts his lucky red hat on the hat holder. It disappears in the next shot. (00:07:10)
Continuity mistake: When Homer jumps in the car having completed the Fatherhood test and drives off to see Bart race. The car shifts from reverse to forward without Homer moving a gearstick. (00:18:40)
Character mistake: When Homer discovers that the Leftorium is going out of business, there is a sign that says 'Coming Soon: Gum for Less' beside the store. Later on, though, Ned says the new store is becoming 'Libertarian Party Headquarters.' (00:15:50 - 00:19:15)
Suggested correction: The sign is just an advertising poster that's on a wall. It's not in front of the leftorium.

Other mistake: When Krusty dials '1-909-SEX-CHAT,' he presses '90190' on the phone. (00:03:50)

Continuity mistake: When Mr Burns is bowling outside with other old people confronting him, he drops the ball in front of him. In the next shot the ball is further away from him. (00:15:00)
Audio problem: When Eddie and Lou are taking Bart for a ride in a police car, Eddie says "I tell you, they only come out at night" the audio does not match what he is saying. (00:06:10)
Like Father, Like Klown - S3-E6
Continuity mistake: When Krusty has a cigarette during the cartoon just before he is reunited with his father, he keeps his cigarette pack in his shirt pocket, 'close to his heart'. When Krusty and his father hug, the cigarette and the packet are gone.
Continuity mistake: Homer goes to ring the phone number '1-909-WIN-BIGG' but we see he only presses four dials, and that's all we hear too.
Lisa's Pony - S3-E8
Continuity mistake: When Homer is phoned by Lisa, the color of the phone is blue. Immediately after, it turns to green. (00:19:00)
Continuity mistake: When Homer enters Moe's tavern, Moe is playing solitaire. The cards on the table are face down/face up between shots. (00:04:45)

Continuity mistake: When Bart and Lisa argue over which wish to make, the hand on the table changes position, and the thumb switches sides. (00:03:30)
Continuity mistake: At the very end of the episode, when the kids are lined up to wait to see whether Otto is back driving the bus, there are several shots that switch back and forth between a direct view of the kids and a shot from behind. Lisa changes position between shots. (00:21:15)
Continuity mistake: When the family is having dinner, the glasses on the table keep disappearing/reappearing between shots. (00:09:30 - 00:10:30)
Revealing mistake: When Lisa is clapping erasers, you can see the alphabet above the board, and part of the A is cut off.
Continuity mistake: When Homer stands on the nail in the back yard, you can see behind him, that on the wall next to the back door there are two purple lights. Seconds later when Lisa shows him the new doghouse, the lights have gone. (00:17:25)

Continuity mistake: During Krusty's performance, the tables change from round to long and rectangular. (00:09:10 - 00:10:10)
Audio problem: After Barney falls over in his chair, you can hear him say, "Hmm, a pretzel." His mouth doesn't move. (00:21:15)
Mr. Lisa Goes to Washington - S3-E2
Plot hole: The Simpsons take a flight to Washington D.C. for Lisa's speech. But it is revealed in a later episode that Marge has a Fear of Flying. This was before it was discovered that she had a Fear of Flying.
