Continuity mistake: When Seto and Shada realise that the cell is empty, in the shot where the guard explains that Aknadin took the girl to the subterranean battleground, Shada is standing behind Seto. The shot cuts and Shada is suddenly standing on the opposite side of Seto. (00:17:04)

Continuity mistake: When the guard has explained that Aknadin took the girl to the battleground, Shada asks, "Did he say why?" and leans his body to the right slightly while doing so. But in the next shot, Shada is standing upright again. (00:17:10)

Continuity mistake: When Seto confronts Aknadin about the duelling prisoners, he is holding his Millennium Rod in his right hand. The rod remains in his hand for a short while, but later in the scene, when Aknadin tells Seto he can become the new Pharaoh, there is a wide shot shown from behind them, where the Millennium Rod has disappeared from his hand. The rod reappears in his right hand shortly after. (00:18:10 - 00:19:10)
Continuity mistake: When the girl begins glowing, she is standing directly over one of the spikes on the floor beneath her. A few seconds later, when the insect-like creature ties her up, she is standing in between the spikes. (00:02:45)
Continuity mistake: When Seto jumps in to defend the girl, she has webs tied around her abdomen that the insect-like creature has fired at her. There is a shot after Seto jumps in where the webs can no longer be seen around her abdomen. Then, a few seconds after that, he tears the webs off her. (00:03:22)
Continuity mistake: When the prisoner who used the insect monster is revealed to still be alive, he is held up with webbing that came from the insect. There are five webs around his abdomen that all join together at the centre of his chest. Later in the scene, when the prisoner prepares for his monster to attack Seto, there are four webs around his abdomen and the webbing is much thicker. (00:04:34 - 00:05:38)
Continuity mistake: When Bakura inserts the Millennium Puzzle into the Millennium Stone, there is a lanyard that is tied around it. Later in the scene, when Bakura stomps on the Millennium Puzzle, the lanyard tied around it is smaller. (00:07:28 - 00:08:52)
Audio problem: When the main characters follow Bobasa to the edge of the cliff, they all say "Huh?" once they see what he sees, but their mouths don't move. (00:10:02)
Continuity mistake: Bobasa runs up to the edge of the cliff after seeing the river, and the other characters run up to him. When they stop running, Joey is ahead of Tristan, Tea, and Yugi, while Yugi is behind Tristan and Tea. When the shot cuts to reveal the river, all four of them are aligned with one another. Continuity mistake: When Joey is holding onto the Pharaoh's cape after taking it off Bobasa's back, while Yugi is saying, "The important thing is, we found something of the Pharaoh's," Joey is holding the cape with two hands. When the shot cuts, Joey is holding the cape with one hand. (00:12:25)
Continuity mistake: When young Pharoah is walking along the bridge, a piece of the bridge he is walking on breaks off, causing him to fall over the edge. While hanging on, there is a shot focusing on his father where the broken-off piece of the bridge can be seen. But in the next shot, when the Pharoah climbs back up, the broken-off piece is gone and the bridge is now intact. (00:17:09)

Continuity mistake: When Kaiba's jet lands, Marik, Ishizu and Odion are standing in front of the house and appear to be aligned with the wall to the left of the door. A few seconds later, when Kaiba jumps out of the jet, the three of them are standing directly in front of the door. (00:02:02)

Continuity mistake: When Kaiba shows Marik, Ishizu, and Odion the Millennium Eye, his middle finger is pressed against the eye. Then in a close-up, his middle finger is away from the eye. Also, in the close-up, his index finger is straight, but when the shot cuts, his index finger is bent. (00:02:49)

Audio problem: When Mana is jumping on Bobasa's belly, Bobasa asks, "Who's next?", to which Joey replies, "I'll pass," but Joey's mouth doesn't move when he says the line. (00:03:27)

Bobasa then says something to Shada, prompting her to lean to the left in his direction and shush him. The shot cuts, and Mana is now directly behind the Pharoah without leaning to the left. In the next shot after that, she is leaning to the left again so that she can face Shada. (00:07:20)

Continuity mistake: When Bakura is speaking to the spirits inside the temple, he is wearing the Millennium Ring and Millennium Puzzle around his neck. When the shot cuts, they have disappeared from around his neck. (00:11:13)
