Continuity mistake: While standing on the bridge, the main characters begin running out of the tomb after they hear it begin to collapse. Joey, Tea and Tristan are positioned towards the middle of the bridge when they start running. When it cuts to a wide shot, they are positioned nearer to the left-hand side of the bridge. (00:12:22)

Audio problem: When the main characters are sliding down the wall of the cliff after they get out of the tomb, they are heard nervously mumbling, but their mouths don't move. (00:12:40)

Continuity mistake: When Mana is restoring the Pharaoh's power, there is a bag containing the Millennium items on the floor. The bag is positioned on the brick next to the brick that the Pharaoh is lying on. Continuity mistake: When the Pharaoh sees Blue Eyes Ultimate Dragon, he walks over to a small wall to look at it. When this happens, Mana is kneeling on the ground, several meters behind him. When the shot cuts, she is standing directly behind him. (00:16:08)

Continuity mistake: When Mana hands the Pharaoh the Millennium Scale, she has her left hand placed on the bottom of the scale. Her fingers are straight, but when the shot cuts, her fingers are curled. (00:16:46)

Continuity mistake: When the main characters see the horse riders riding towards them, there is a shot where Joey says, "First, the lord of darkness, now these guys," where Tea can be seen in the foreground of the shot. Tea has her back facing the horse riders and turns her head around to face them. When the shot cuts, she is facing them directly. (00:04:05)

Continuity mistake: When Yugi summons Dark Magician (who is actually Mahad), Mahad is holding Dark Magician's staff. His hand is halfway along the staff after appearing. The shot then cuts to the Pharaoh, but when the shot cuts back, his hand is further up the staff. (00:04:35)

Continuity mistake: When the skeleton soldiers advance towards the main characters after reappearing, one of them is holding an axe. The axe blade is facing towards the main characters when it reappears, but when the shot cuts, the axe blade has turned around and is facing away from the main characters. (00:06:05)

Continuity mistake: When Zorc tells the main characters to surrender to the darkness, Joey's right arm is bent at the elbow, but when the shot cuts, his right arm is straight. (00:10:45)

Continuity mistake: When the Pharaoh realises his name has appeared on the cartouche, he has two rings on his fingers. Then during the same shot, when he says "Yugi, it worked," he curls the two fingers he is wearing his rings on even further, obscuring them from view. The rings are shown in view again in the close-up of the cartouche. (00:12:55)

Continuity mistake: When Tristan asks, "So that's it? The big shot Lord of Darkness is gone?" and Joey replies, "Yep, thanks to this even bigger shot," Tristan is standing behind Yugi, to his left. But in the next shot, Tristan is standing behind Yugi directly. (00:16:10)

Continuity mistake: When Kaiba asks the main characters when they are going to give that lame friendship speech, Tristan replies, "When you stop pretending everything is a magic trick." Yugi is standing with his side facing Kaiba, and his head is turned to the right to face him. Also, Tea has her back to Kaiba and turns her head to face him. When the shot cuts, Yugi and Tea are facing Kaiba directly. (00:18:10)

Continuity mistake: When the Pharaoh bids farewell to Seto, Seto replies, "Pharaoh, are you all right?" while raising his arms slightly in a moment of surprise. When the shot cuts, his arms are lowered. (00:19:30)

Continuity mistake: When the Pharaoh gives Seto the Millennium Puzzle, just as he says, "Please preserve my father's dream and maintain peace in Egypt," he raises the puzzle, and the hand that he is holding it with is rotated at an angle. But in the next shot, his hand is upright. (00:19:50)
Continuity mistake: When the main characters arrive back in the present, Yugi lifts his Millennium Puzzle to ask the Pharaoh if he's there. When he does this, the fingers on his right hand are tilted, but in the close-up of the puzzle, his fingers are level. (00:02:25)
Revealing mistake: When Joey asks Tristan, "Embarrassed 'cause you nearly destroyed the world as we know it?", the Millennium Puzzle is drawn incorrectly; the eye on the front side of the puzzle is way too high up and not in the centre where it is usually shown. (00:02:59)
