Character mistake: Yugi runs up to a door that includes a four-star monster and is also shown to have been equipped with five face-down cards. After Yugi realises he only has a few cards left, Pharaoh tells him, "Defeating a four-star monster plus four face-down cards is no easy task," but it was established that the door has five face-down cards, not four. Pharaoh even mentioned this a few seconds ago when Yugi first approached the door. (00:12:33)
Continuity mistake: Whilst Crump says "and my hand continues to become more powerful", in the shot of him drawing a card with his right flipper, his left flipper (which he is holding his cards in) appears to be hidden from view. Continuity mistake: When Tea climbs to the top of the broken bridge, in the shot of her climbing back onto land, we can see that the bridge is held up by two wooden posts with rope tied around it. The rope is tied around the top, middle and bottom areas of the post. Continuity mistake: When Obnoxious Celtic Guardian's attack is deflected back onto Yugi, there is a shot where there are no monster cards visible on Yugi's duel disk, even though at this point, Obnoxious Celtic Guardian and Chimera the Flying Mythical Beast are still on his field. Revealing mistake: When younger, Kaiba and Mokuba are playing chess. There is a shot of them resetting the pieces on the chessboard to their original position so that they can play again. In the shot, the chess pieces are incredibly tiny and do not resemble real ones. (00:06:43)

Continuity mistake: When Gansley sets a second Ashinigray face down on the field after his first Ashinigray gets destroyed, he shuffles his deck. His forearms are raised so that he can shuffle the deck, but when the shot cuts, his forearms are lowered. (00:10:03)

Continuity mistake: When Noah is watching Yugi appear in the virtual world for the first time, Yugi is shown standing next to a lake. When the shot cuts, Yugi is suddenly further away from the lake. (00:03:50)
Continuity mistake: When Mokuba says to the Big Five, "There's no way you're going to get away with this, you stuffed shirts," Devlin is standing directly behind Joey, and Tristan is standing directly behind Serenity. When Joey says "Yeah" in the following shot, Tristan and Devlin are positioned much further to the left, and not directly aligned with Joey or Serenity. (00:18:56)
Revealing mistake: Once everyone has walked down the ladder to get off the airship, there is a shot where Joey tells Kaiba that the problem he has with Noah is now their problem as well. In this shot, the pupil in Yugi's left eye appears to be in the corner of his eye, instead of in the middle. (00:09:42)
Continuity mistake: When Noah tells Kaiba it's time for everyone to get off the airship, there is a shot of Kaiba sarcastically asking, "Is that so? What if we don't?" where his face appears to be covered entirely in light. It then cuts to a wider shot where the right side of Kaiba's face and his eyes are covered in shadows. (00:08:50)
Continuity mistake: When Kaiba says to the main characters, "As soon as we land, I'll make that little brat pay," Tristan and Devlin are standing next to each other. Tristan appears to be standing at a rotated angle when compared to Devlin, but when it cuts to a closer shot of the two, they are standing side by side, with no rotation. (00:08:11)
