Audio problem: The carts the guards are chasing Pee-Wee in are electric, which we see when they first get to them and have to unplug them. However throughout the entire chase scene we distinctly hear gas engine sounds. (01:12:30)
Audio problem: At the end of the movie, when Sergeant Cass is leading the new recruits in Rago's Hamlet march cadence, there is a loud answer from the recruits he is leading. It is quite obvious that not a single recruit is saying anything.
Audio problem: When Spiller throws the rope in the milk bottle trying to pull Peagreen out, you can hear him straining and grunting to keep a hold of it but his face and mouth are both relaxed.

Audio problem: When Lincoln 6 Echo is watching the the surgeons kill the other 'product' after giving birth, her heart monitor flat-lines well before the sound does. It beeps about 4 times before the shot changes to a closeup of the flat-line. (00:34:50)
Audio problem: As they are running away in the ice cream truck, Ed turns on the jingle and starts dancing. Dexter gets annoyed and turns the jingle off, but the music stops about a second before he hits the button.

Audio problem: At the beginning of the movie there is a woman riding a motorcycle. It seems to be an adventure bike, but the sound is from a Harley Davidson type of a bike.
Audio problem: During a scene where Donna is exiting her hotel room, she runs into Clair and both scream. However, Clair's scream cannot be heard, but an odd screeching sound is played in place of her scream, which continues even after her mouth has been closed.
Audio problem: When Sarge is giving instructions to Allbright over the taxi radio Allbright replies "I don't know what the union's going to say about all this" to which Sarge replies "**** the union". His mouth doesn't open while the noise sounds to cover up his swear word.
Audio problem: During the chase scene at the science museum, there is a shot where an FBI Agent reports on a disturbance there. If you watch closely, you can see where he originally said the "Smithsonian", and the audio was dubbed to say "science museum". (01:08:20)
Audio problem: In the scene where Freddy cuts off a doll's head to replace Wondermut's old toy Bob, there is a close-up of the doll head being shaken with Freddy's head visible in the background. You hear Freddy saying, "Look Wondermut. I found Bob," but you can see that Freddie's lips aren't moving.
Audio problem: In the shot where the kids are locked in the police car, banging on the windows yelling at the policemen, their cries are muffled as if the car was totally closed up. As the camera zooms in, you can see the front driver's side window is open so the kids' voices should be much clearer.
Audio problem: Before the trio crashed into the Daily Planet (just before the battle with Supes), they were heard flying outside the building. For 3 superbeings with the ability to fly unaided, they sure sound heckuva lot like jet-propelled aircrafts. Jet aircrafts are noisy because of their engines, but superpeople?
Audio problem: More than once Gracie or a member of her entourage is seen watching the distant pirate ship battle from the hotel window. The cannons fire and the blast is heard immediately. In fact, at that range (several thousand feet) there would be a discernable interval between the muzzle flash and the arrival of the weapon report.
