Revealing mistake: Just after Harry attacks Snape at the Shrieking Shack, he insists on knowing about Peter Pettigrew. In the next shot, as Lupin says, "He was at school with us. Revealing mistake: When Violet and Klaus make the tent inside their bedroom in Count Olaf's house, they set up the light with the faces of their parents on it in front of it. Except when it shows the shadow of the object outside the tent, the edge of the picture frame isn't showing when it should. (00:21:40)

Revealing mistake: Very near the end of the movie, when the NOAA director is viewed in the helicopter as it approaches NYC, the image is reversed, verified by the David Clark logo on his headset being reversed. There are two different shots of this just a few seconds apart, and they are both reversed.
Revealing mistake: At the fight scene in the cave, you can see the gun clip has no bullets in it.
Revealing mistake: In the scene in the alley behind the museum where Hellboy first encounters Rasputin, Sammael has its tongue wrapped around Hellboy's arm. When Myers enters and shoots at Sammael, look closely at Myers' hands. Not only does the gun fire without him pulling the trigger, but the gun does not even recoil.
Revealing mistake: When Velma is running from the two one eyed skeletons she goes into what looks like a warehouse and the floor is all wet and in some places there are puddles. When the skeletons come they step into a puddle but the water doesn't even splash or ripple. (01:11:20)
Revealing mistake: When firing the crossbow, Van Helsing runs out of arrows, but the bow's canister is completely full of arrows. In the same shot the canister spins once and they all disappear. (00:25:55)
Revealing mistake: When the demonstration crowd is assembling in the plaza, there's a yellow tram entering on the left hand side. Watch as someone walks across the tracks in front of it and disappears through the corner of the cab. The shot must be a composite of the crowd amassing and the tram shot separately and then overlayed.
Revealing mistake: Towards the beginning of the movie, young Alexander tames a horse and then jumps on the horse and rides off. He is supposed to be riding bareback, but in one of the shots from a distance, you can tell that the actor's feet are in stirrups.
Revealing mistake: When the musicians stop playing and the world leaders start getting up from the table, it goes to a shot spanning the entire table, but also showing the musician's stage. This is where you see the mistake, as you see Berkhamp suddenly at the front of the stage wearing his headband and dancing, when it cuts away from that shot, it shows Berkhamp is still sitting behind his instrument with his headband still off. Then we find that out of place shot was recycled from when Berkhamp actually was onstage and dancing as we see the exact same shot again less than a minute later, this time the shot is where it's supposed to be however this is still a mistake and quite an odd one. Revealing mistake: During the wedding scene, while the narrator is talking, you can see the string that will pull the left table apart. As said in the commentary, the filmmakers weren't going for the idea of people pulling the tables apart, but rather some other force parting them. (01:27:40)

This can be confirmed on the DVD with pause and zoom. Revealing mistake: After the swarm of locusts passes, Frank takes one and eats half of it. He then offers the other half to Hidalgo, but the horse knocks it out of his fingers and proceeds to eat something else hidden in his hand - presumably the real treat used to entice him.
