Continuity mistake: At the end of the episode, the Mercedes S class that is burning is not the same car that Castle drove previously in the episode, it's an older model one. Either it's a mistake or has to do something with the plot resolution, decide yourselves...
Plot hole: Beckett and Castle lose their cell phones and wallets and are being chased by the mob. Beckett steals a cell phone from a car but can't use it, since it is locked and then shut off remotely. Any cell phone can always dial 911, whether locked or blocked from service.

Continuity mistake: When Beckett and Castle kiss at his party at the end of the episode, the camera is behind Castle, and Beckett's head is leaning toward her left shoulder. When the shot switches to behind Beckett, her head is leaning to the right. Then it switches back to left.
Continuity mistake: After Special Agent Shaw tells Beckett to go home when they believe a murder took place in a multi-story car park, Beckett touches her hair with her right hand. She is wearing gloves on both of her hands when she does this. In the shot immediately afterwards however, her right hand is bare and she is holding the glove in her left hand.
Revealing mistake: After Castle and Beckett are arrested for interfering in Chief Brady's investigation, a deputy tells them that Brady wants to speak to them; Beckett stands up to leave the holding cell, but is held back by the pair of handcuffs chaining her to the bench. The cuff is not actually on Stana Katic's wrist; she's just holding it in her hand.

Continuity mistake: Castle and Beckett are talking about the case in the precinct and his coffee runs out. Beckett offers to go refill the mug. She grabs his white mug in her right hand. In the next shot, it is now in her left hand. A blue mug is in her right hand instead.
Plot hole: When Ryan asks Beckett where Castle is, Beckett says something like "I don't know. I thought that the death of a bridesmaid would be right up his alley." and Ryan replies "Probably heard the word "wedding" and got cold feet." Only problem is, how could Castle have known that? He was duct-taped to a chair at the time Beckett called and couldn't answer the phone. We see Beckett right after he falls on the table and we don't see her leaving a voice mail or send a text message so he couldn't have known, especially since he asked "So, bridesmaid huh?"
Character mistake: When Beckett is bemoaning losing her job with the government, she says she hasn't been out of work since she was fifteen. But in "Always" at the end of season four, she is suspended by Captain Gates and chooses instead to resign from the force.

Continuity mistake: When Beckett, Esposito and Ryan interview the fruit stand vendor, he states that he saw a bronze Mercedes drive by, to which Esposito replies, "That's Castle's car." In the previous scene at the car crash site, Ryan asks Esposito to check the back corner of the car for damage, which is silver or gray, not bronze, in color.
Continuity mistake: After Beckett gets back from her assassination assignment, she washes up in a bathroom and places the gun she was given in her front waistband near her stomach. Then she goes to meet Lazarus (Vulcan Simmons) in the basement, who realizes she's Beckett. When she pulls out the gun, she reaches behind her back to get it.
Continuity mistake: Beckett's sweatshirt changes position on her left shoulder throughout the scene in which she and Castle are sitting in bed discussing Bigfoot. Her sweatshirt is initially covering her shoulder and then keeps going lower and lower off her shoulder every time the camera comes back to her .
Plot hole: The security camera images of Castle kissing Kyra on the roof are completely inexplicable. The angle at which the images are taken are near enough identical to the angles at which the rooftop scene were shot. There were no pillars, poles or high walls for a security camera to be attached to at those particular angles, and certainly nowhere a photographer could hide, so where did the images come from?
Continuity mistake: When Castle gets back from helping Alexis with her friend and thanks Beckett for taking care of Fagan (Alexis' egg), just after her line, "Yeah well, he was easy. He didn't even fuss when I put him to bed", Ryan and Esposito come in and Ryan is holding a missing persons poster of Elizabeth McGinty. As soon as they walk in, Ryan is holding the poster with the front facing the camera. But two shots later he is holding it with the back facing the camera.
Character mistake: In the scene where Castle and Kate are being told that the victim's SIM card is broken and the last two digits of the phone number are missing, Castle says that they have 99 possibilities, which mathematically is wrong. Obviously the writer didn't count the combination 00. The correct number of possibilities is 100.
Continuity mistake: When Beckett goes to the bathroom to read Castle's book and Castle peers over the top of the cubical to tell her what page the sex scene is on, she is holding the book with her fingers between the pages dividing the book into 2 sections. These 2 sections switch to 3 and then back to 2 between shots.
Character mistake: Castle claims that they are technically standing on Russian soil inside the consulate. Contrary to popular belief foreign diplomatic missions, while being afforded special privileges (ie. Diplomatic immunity), are not considered sovereign territory of the represented state. Because of that Castle and Beckett are in fact on U.S. soil.
Continuity mistake: When Beckett, Castle and Capt. Montgomery are walking through the precinct, after Castle and Beckett checked on Alexis as she had been categorizing personal belongings, and Castle is talking about how he watched Alexis from the bushes the first day of preschool; Montgomery states he followed his son's bus all the way to the Adirondacks. In the final episode of season 3, Montgomery had his two daughters, and wife at his funeral. There was no son.
Factual error: The team is discussing the location of the Widmark hotel which the detective says is downtown. Beckett then looks at the map and locates it only 5 blocks from E 72nd street, which is UPTOWN in NYC. Furthermore the map shows E 72 intersecting Broadway which is on the west side of Manhattan. This entire mapping exercise is incorrect.
Audio problem: When Beckett is talking to Matthew's family about his "personal ghost," as his sister put it. About half-way through her line, "I showed some of Matthew's drawings to one of our therapists and he said it looked like he might have witnessed something disturbing, seen something very violent", there is a shot from behind Beckett facing Matthew's parents. In this shot, Beckett's lips don't match what she is saying.
Continuity mistake: The precinct number (12th) is not firmly established until Episode 6 of Season 1 when we see that number painted on the elevator doors at 28:28. Prior to that (Episodes 1, 3, 4 and 5), shots of the outside of the building, including squad car markings, indicate it's the 9th Precinct. The first hint that it might be the 12th is in Episode 4 (01:20) when we see 12th Precinct collar brass on the uniformed officer. But we still see the 9th Precinct building and cars used through to Season 3: 1-1 (06:33); 1-1 (21:03); 1-3 (30:42); 1-4 (11:06); 1-5 (20:44); 1-10 (17:30); 2-3 (24:40); 2-8 (03:50); 2-9 (04:23); 2-15 (28:46); 2-18 (39:17); 2-19 (30:55); 2-20 (19:47); 2-21 (07:01); 2-22 (36:41); 2-23 (5:38); 2-23 (15:15); 2-24 (27:290; 3-1 (25:58); 3-7 (08:53). The first time we see a squad car marked "12th PCT" is 2-22 (02:19), and the first time we see a building marked "12" is 3-13 (33:39).
Plot hole: Beckett is framed for the murder of Vulcan Simmons by someone (likely connected to Senator Bracken) who has access to her backup weapon locked in a safe in her apartment. It's never really proven that she's innocent; the murder weapon is never recovered, and the real murderer is never brought to justice. And though she's still technically a murder suspect, Beckett is allowed - after finding the evidence for which she's been searching - to act in her law enforcement capacity and arrest Senator Bracken.

Continuity mistake: Alexis is trying to get her father to tell her how the interview with the police went as Castle playfully pushes her along the corridor. Castle is holding the bottle of whipped cream in his right hand with the bottle positioned above his daughter's elbow. Cut to the immediate next shot and the bottle is now underneath Alexis' elbow.
Continuity mistake: Beckett keeps a jar of nuts on her desk. When she's talking to Castle about Lars, she reaches over her desk to put the jar down. But in the following shot when Castle stands up, both her hands are suddenly in front of her laptop, clasped together.
Continuity mistake: When Castle is allowed to talk to Mrs. Ruiz's second graders, as he enters the classroom, he is hit in the temple with an object thrown at him and holds his hand to his head in pain. After he turns to say something to Beckett, as he turns back, not only has the hand on his head switched, it's also much lower, down on his chin.
Factual error: When Castle and Beckett go to talk to the victim's assistant, there is a chalk outline on the floor where the body was discovered. Although it's common in police dramas, chalk outlines are not actually police procedure, because it contaminates the crime scene.
Continuity mistake: When Beckett brings Castle to the campsite, he tells her he never would have set up camp near the ocean because of his research for Tropical Storm, and his irrational fear of tsunamis. Beckett then says to Castle, "You bought a beach house in the Hamptons." To which Castle replies, "Yeah, on the inland side, not the ocean side." But in 5x04 [Murder, He Wrote], Castle gives Beckett a tour of the Hamptons house, finishing out to the backyard with the sounds of waves crashing, and Castle saying, "This is actually my favorite part. The sound of the ocean, complete privacy..."
Continuity mistake: When Lanie arrives at the precinct to check on the baby, her shirt is tucked into her jeans, as seen when she bends over to pick the baby up. When the shot changes to behind Lanie, her shirt is untucked, and then when the shot changes to the front of Lanie, her shirt is tucked in again.
Continuity mistake: The paper dolls found at the crime scenes are mixed up. The 1st one found was from Wyatt's scene and called the "Persecution of Kings" which would lead them to King Street, the site of Wyatt's murder. This one should have been found by Sara Vazquez.
Continuity mistake: In the flashback of Beckett and Montgomery, when Montgomery finds her in the archive room studying her mother's murder case, Beckett says that she was unable to find any leads worth following. But in season three, when Montgomery explains to Castle that that encounter was when he first met Kate, he says "she found some things that didn't add up", suggesting that she did find a clue worth investigating.

Plot hole: On the recording that Captain Montgomery left for Beckett, the conversation is exclusively between Montgomery and Bracken. But as established in "Knockout", Montgomery was only a rookie during the Bob Armen incident; as two veterans who are more than capable of speaking up for themselves, it seems unlikely that Raglan and McCallister would choose a newbie as their voice, particularly to the assistant D.A who's blackmailing them.

Character mistake: The killer's motive for the murder is getting kicked out of the band akin to Beatles drummer Pete Best, and Castle whispers to the camera that bass player Stu Sutcliffe would have been a more appropriate comparison. Sutcliffe quietly quit the Beatles voluntarily, while Best was fired, with his dismissal becoming widely-known public knowledge, so the comparison to Best actually is more applicable.

Continuity mistake: When Castle and Beckett visit Mr. Davidson, he comes out chasing his two grandchildren - a tall girl in a red jacket and another one who's slightly shorter in a light pink jacket. When the detective and Castle walk up, the grandkids have switched places. When Mr. Davidson says, "Did I scare you," Beckett has her hand in her jacket, but when Beckett says, "Mr. Davidson," her hand is not in her pocket anymore. When Mr. Davidson says, "Why don't we go inside," Beckett is putting her badge in her pocket, but in the shot before she already put her badge in her jacket. Finally, when Mr. Davidson says, "Alright!" the girls have switched places again between shots.
Continuity mistake: In episode 2-5, "When the Bough Breaks," when Rick is talking to his mother regarding handing out her pamphlets at his book signing party, he opens his beer and throws the cap on the counter, when the shot changes you see him opening the beer again.
Plot hole: Brandt sabotages the mercenaries' explosives so they are killed when trying to escape. No real team of professionals would let the rich yahoo who hired them touch their gear. Nor would they use any explosives he provided without (at the bare minimum) inspecting them first. Its a plot hammer to wrap up what happened to the mercs so they can move on to Brandt's capture.
