Plot hole: The flashback involves Young Shawn and Gus getting ready to go to a comic book convention, Shawn in costume, with his father's consent. This contradicts the flashback in "Shawn Vs The Red Phantom," where Henry won't allow Young Shawn to even read comic books or play superhero with a towel around his neck.

Continuity mistake: When Shawn calls the first student up to the board to write a number, firstly the written number is 6.00214, which is an incorrect Avagadro's number, but it is not always this incorrect number. At some point during filming somebody changed it to the correct number: 6.02214, and you can see the number actually changing back and forth between the two numerous times during this scene.
Plot hole: Throughout the entire show, the chief, Juliet, and Lassiter constantly tell Gus and Shawn to stay out of their way and off their case. The chief even reminds them several times that they can't work on a case unless she's assigned it to them, ignoring the fact that Shawn and Gus are private detectives and do not need police permission to investigate a case.
Suggested correction: But they're only involved in police cases by invitation. People can't just take it on themselves to wade into crime scenes, private detectives or not. Warnings like that might not strictly be a command they "have" to obey, but it's in their best interest to take it on board and not annoy the department too much.
Yes, but the detectives do not know whether they have been privately hired or not. If they had been hired, they have every right to be involved.

Continuity mistake: Shawn throws an oven mitt at Gus. It bounces off him and lands on the floor. When Gus gets up, the oven mitt is gone. (00:38:37)

Plot hole: The cops storm the ferry and recapture the 4 prisoners, only to quickly discover that two convicts swapped places with passengers and escaped on a medical boat. This boat powers off and we're later told "by the time we caught up with the boat they'd made their escape", but there's just no way that's possible. They had barely a minute's head start, in wide open water, with multiple high speed police boats in range/sight of them the whole time.
Continuity mistake: When Tancana is first revealed in his cousin's restaurant, he is out of the prison uniform and completely changed into his street clothes, while still handcuffed. Also, he doesn't think to move his cuffed hands from his back to his front until much after his escape, while he is in Gus' car.

Continuity mistake: At the beginning of the episode when Shawn and Gus are walking to their office, in some shots the tide is in, in others the tide is out.

Continuity mistake: When Gus takes the Doritos bag from Shawn and sits down, every time the camera is behind Gus, the back of the bag is facing the camera, and when the camera is in front of Gus the back of the bag is also facing the camera. When Shawn stands up the bag is suddenly between Gus' legs.

Continuity mistake: When Shawn and Gus are being chased in Gus' car through the alley, in one shot the car trunk opens. The next shot it is closed, then when they stop it is open again.
