Continuity mistake: Beast disarms a member of the Friends of Humanity whilst perched on a street lamp. When the angle changes to a wide shot, Beast is much higher on the lamp post and would have been too far out of reach to disarm the man in the first place.
Other mistake: When Wolverine, Gambit and Beast are battling members of the Friends of Humanity, Wolverine slices through the gun of one of their members. From the angle Wolverine is standing respective to the F.O.H. Member, he could not have possibly sliced through the gun without also slicing off the man's left hand.
Plot hole: The establishing shot of the White House indicates that President Kelly's press conference is taking place there. A member of the Friends of Humanity disguised as a mutant busts into the room and starts terrorizing the reporters and destroying everything. The Secret Service would have either detained or shot this man long before he could have even gotten close to the press conference. Graydon Creed also shoves a security guard that tries to intervene but somehow isn't arrested for it.

Continuity mistake: When Graydon Creed is interrogating Carly, their positions in the room are different depending on the shot. When first shown, she is tied to a chair, with a bare wall a few feet to her left. When Wolverine enters the room, he enters through a door that is now on the wall on Carly's left that was previously bare. When Wolverine tells Creed to let her go, they are suddenly right next to a wall on Carly's right. Then when Creed is pointing the gun at Wolverine and for the remainder of the scene, Carly is suddenly facing the door Wolverine came through.

Continuity mistake: The bommerang that Xavier uses to throw at the jungle warrior astride the pterodactyl appears from nowhere. While it probably belonged to the warrior himself, neither he nor the other warrior with him were shown to have dropped it when they swooped by and captured Magneto and knocked Xavier down.
Plot hole: After Magneto and Xavier discover that their powers have vanished, Mr. Sinister is shown to be watching them through surveillance footage, zeroed in on their faces from a straight angle. At this point, Magneto and Xavier are standing at the edge of a cliff in the Savage Land, which is a jungle hidden in Antarctica. There's no conceivable way Mr. Sinister could have security footage of them from where they are located. Any camera would have to be mounted onto a tree, and the cliff is at a considerably higher elevation than the jungle itself, as well as a considerable distance away. Even if Mr. Sinister was able to zoom in on them from such a distance, the treeline being lower than the cliff would only allow him to view them from a low angle, and that's only if the cliff wall didn't obscure them.
Continuity mistake: When the Thieves and Assassins guilds begin to skirmish, they start by trying to regain the weapons that Jean Grey telekinetically confiscated from them. A couple seconds into the fight and most of the weapons have disappeared altogether.
Continuity mistake: When Gambit is looking at himself in the mirror while wearing a tuxedo, you can see in his reflection that he is wearing pinkish-purple gloves (or is barehanded, it's not entirely clear). In the next shot when he removes the tuxedo, he is wearing his usual black gloves. Also, the rose on the tuxedo goes from being on his right side (reflection's left) to being on his left side just before he removes the tuxedo.
Continuity mistake: In the first establishing shot of the Assassins Guild's mansion, there is a stairway leading up to the front door. In the establishing shot of the mansion in the scene where Gambit is in Bella Donna's bedroom, the stairway is missing, and consequently the mansion's porch area isn't as high off the ground.

Other mistake: When Wolverine is threatening Pierre, there is a continuous shot lasting roughly 8 seconds in which Bobby is telling Rogue about Bella Donna, all the while Wolverine and Pierre remain in the foreground, and neither of them so much as moves a muscle in that 8-second span. Rogue also remains motionless for a majority of the shot.
Continuity mistake: When the chosen one for the Thieves Guild tries to present their tithe to the External, he is shown walking right up to the tree stump where he was to have placed the tithe. When the shot changes, he is still walking forward, and therefore should've bumped into the stump. He is saying a line of dialogue as he is walking forward, so it can't be considered an action shown from a different angle.
Continuity mistake: When the chosen one for the Thieves Guild is called forward to present their tithe, the chosen one for the Assassins Guild can still be seen kneeling before the External. In the next shot when the chosen one for the Thieves is shown arriving on the scene, the chosen one for the Assassins is suddenly back to standing among the other members of his guild. In the next shot, the chosen one for the Assassins is back to kneeling before the External.
Continuity mistake: During Gambit's flashback, the chosen one for the Assassin's Guild is shown to be placing their tithe box on the stump of a tree roughly halfway between the center ring and the outer edge. When the shot changes, the tithe box has suddenly moved to the center of the stump, and the tithe box itself is suddenly wider and shorter and has rotated 90°.
Continuity mistake: The amount of damage to Cyclops' uniform decreases. When his Danger Room session is first terminated, his uniform is mostly missing around his shoulders and chest. A few shots later, the aforementioned area of his uniform is not as torn up.

Other mistake: When Wolverine, Rogue and Jean Grey are falling down the hole, they are all falling at the same rate, yet Wolverine lands a couple seconds after the other two. If anything, he should have landed first because he weighs more than them, especially since his bones are coated with metal, and Rogue and Jean Grey are shown to be slowing their falls by using their flight and telekinetic powers respectively. Wolverine also appears to land a couple feet in front of the hole.
Continuity mistake: The size of the hole beneath the trap door in the Thieves Guild's mansion changes. When Wolverine, Rogue and Jean Grey are shown falling down it, it is easily large enough for the three of them to fall down without bumping into each other. When we see the hole in the ceiling after Rogue destroys the wall that was falling on her, the hole is barely large enough for one person to fit through. The hole also moves closer to the back corner of the room, whereas it appeared to be closer to the back-center of the room once they landed.
Continuity mistake: The orientation of Gambit's mini-jet respective to the Blackbird changes. When the Blackbird first lands, the mini-jet is perpendicular to it. When Wolverine, Rogue and Jean Grey go over to inspect the mini-jet, it is suddenly parallel to the Blackbird.
Continuity mistake: When the X-Men regain their mutant powers, Jean Grey is suddenly wearing her uniform instead of the casual outfit she was wearing when she was abducted. In the next shot and for the remainder of the episode, she is back to wearing her casual outfit.
Plot hole: Spiral comes into the Earth dimension through the multiple television screens, teleports all X-Men members present to Mojoworld, and then retreats back into Mojoworld herself the same way she left. When the action shifts to Mojoworld, Rogue is among the captive X-Men despite the fact that she was not among the ones Spiral abducted.

Continuity mistake: After Cyclops and Storm are shuffled in to their television program, Jubilee can be seen among the rest of the X-Men inside the containment cube, despite the fact that she was not among the X-Men that were abducted by Spiral, nor is she seen again for the rest of the episode.
Continuity mistake: When Rogue is crashing through several levels of the mansion, the last one she crashes through is Storm's greenhouse and you can see through the windows that it is light outside. When she crashes through the ceiling of the mansion a split second later, it is suddenly dark outside.
Continuity mistake: When Wolverine slashes through the fence, Gambit and Bishop can be seen already running towards the fence while Cyclops, Jean Grey and Beast stand behind. When the shot changes, Gambit is the last person to run through the hole in the fence with Cyclops, Jean Grey and Beast ahead of him.
Continuity mistake: After Storm informs Cyclops that a mob is attacking Bishop, a shot of the rest of the team in the Blackbird shows that Gambit's neck is flesh colored when it is supposed to be black from wearing his headgear (this is corrected when the scene is reprised in the next episode).
Deliberate mistake: When the Friends of Humanity are secretly filming their fight with Beast, Wolverine and Gambit, their cameraman is shown to be filming from the street behind a post box. However, the footage that they submitted to the news is merely the same camera angles shown from the viewer's perspective of the show.

Other mistake: The show establishes that Jubilee is Chinese-American, but after she accidentally blasts Wolverine, the way she pronounces "Sorry" is the way the word is typically pronounced by Canadians (most of the show's voice cast, including the actress who voiced Jubilee, are Canadian).
Plot hole: In episode 1-9 "The Cure", when Pyro and Avalanche are in the bar on Muir Island waiting for Mystique to arrive, Avalanche says "This friend of yours better show up soon or I'm going back to jail, just for something to do!" Rogue then comes in and Pyro suggests to Avalanche that Rogue could be Mystique, to which Avalanche responds "What do you mean it could be? Don't you know what she looks like?", leading Pyro to tell Avalanche that Mystique is a shape-shifter. This dialogue implies that Avalanche has no idea who Mystique is, which is further substantiated when Pyro and Avalanche kidnap Mystique later in the episode while she is in the guise of Dr. Adler, and Avalanche didn't recognize Mystique when she revealed her true form. However in this episode it is shown that Pyro and Avalanche were both previously members of Mystique's Brotherhood of Mutants, so Avalanche should already know who Mystique is without Pyro having to tell him. Rogue was also a member of that group yet neither Pyro nor Avalanche recognize her.
Factual error: During a flashback, Rogue is shown absorbing Pyro's mutant power and then creating fire out of thin air. However, Pyro does not have the ability to create fire, he can only control it. That's why he wears a flamethrower on the back of each hand.
Other mistake: When Gambit is consoling Rogue just before she is taken to be tortured, he tells her that he loves her, and states that he has never said that to anyone before. But as we learned earlier in the season, Gambit was engaged in his youth to Bella Donna. Surely he told her he loved her at some point. Rogue is aware of this aspect of Gambit's past, so he would have nothing to gain by lying to her about it.
Plot hole: After Beast and Dr. Bohlson leave Carly's room, they briefly chat in the hallway just outside the door for less than 15 seconds in real time, and then discover that in that brief time frame, the Friends of Humanity abducted Carly from her second-story room via the window, managed to incapacitate the nurse, security guard and Carly's father, toss around furniture and spray paint "For Humanity" on one of the walls, all without any of the victims making a sound or the Friends of Humanity making a sound themselves. The Friends of Humanity aren't ninjas, rather they are shown to be somewhat bumbling, so there's no way they could have done all that as quickly and quietly as shown.
Continuity mistake: In Gambit's flashback it is shown that the chosen one from the Guild of Thieves is banished to a "darkness never-ending" for breaking the covenant of the tithe. However, the same character can be seen later in the episode fighting alongside his fellow guild members.
