Trivia: Toward the beginning of the film, Watson enters Holmes' room on Baker Street that's full of eccentricities; looking out the window is a mannequin to act as Holmes' doppelganger. This idea was first used in the short story "The Empty Room" found in "The Return of Sherlock Holmes". The dummy was used again in the short story "The Mazarin Stone" found in "The Case-Book of Sherlock Holmes".

Trivia: The note left by Holmes and read by Watson; "Come at once if convenient - If inconvenient come all the same." was taken directly from the short story "The Creeping Man" found in "The Case-Book of Sherlock Holmes".

Trivia: During the film Holmes and Watson are analyzing a pocket watch as a key piece of evidence. Their observations of the watch being scratched by a frequently drunken man's hand, and it being engraved by numerous local pawn shops is paraphrased from the classic Sherlock Holmes novel: The Sign of Four.

Trivia: Stan Lee had two cameos in the movie but his first appearance was cut. In the scene when Steve Rogers is at the cafe seen in the final fight where he first encounters the waitress who had become infatuated with Captain America after he saves her. Stan Lee basically calls Steve a moron for not asking for her phone number.

Trivia: Watson points out that one of the vials of liquid in Holmes' possession is "used for eye surgery". In the late 18th century, cocaine was used as a form of medicinal treatment for multiple eye injuries and diseases. In the novels, Holmes is in fact, a cocaine addict.

Continuity mistake: When Jake throws the dynamite into the opening on the exterior of the alien's ship, he throws two bundles but only lights one. When they show both bundles of dynamite both fuses have been lit. Jon Favreau points this out in the director's commentary.

Continuity mistake: Toward the end of the movie, after the TimeKeeper dies and Timberlake and the girl start running toward the TimeKeeper's car for more minutes, in the background, as they are running, the TimeKeeper's body has vanished.

Deliberate mistake: When Sarah, Ian and Nick are climbing up the cliff with the rope, Sarah is able to easily pull the rope up to place her hand underneath it for a better grip. The rope is quite lax for having three full-grown adults hanging from it.

Continuity mistake: When Ian Malcolm jumps out of the jeep to wave the flare at the T-Rex, there is strange mark on his forearm. When he starts to run from the T-Rex, with his arm still in the air, the mark is gone.
