Chosen answer: After framing her for the killing at the hotel her and Morgan were staying in he must have known that she would not rest until the quest was over because it was a personal insult to her. He could have known her attitude while studying her as he did the rest of the team. His studies would also show him that Aaron would send her home to rest because he needed her mind fresh. He puts what he knows of the two team mates from studying them and comes to the assumption she was going to be sent home to rest.

Question: How did the BAU know who Unsub was? He had e-mailed his victims and created a program that was sent through e-mail to erase all information of who he was and how to locate him, but the BAU did.

Answer: The team told the local police the Unsub would have already injected himself into the case, either coming forward as a 'witness' or volunteering to search for the missing woman. Once they came up with a profile they compared it to everyone who had approached the police about the case and eliminated everyone who didn't match the profile (wrong gender, age, etc.). They didn't explain it very well, and in real life it would have taken much longer so it's easy to get confused.

So how could they create a profile if the UnSub was able to cover his tracks?

Character mistake: After the murder that takes place while the team is at the church meeting, they gather together to talk about narrowing down the suspect list to the people who didn't show up to the meeting. Spencer shows up with a stack of papers and says 18 suspects didn't show up. We then see his actor break character and almost laughs when he looks over at Ashley, whose actress too almost breaks character from laughing.
