Charles Rane is brought back to plane by the FBI. A terrorist (who escaped the brawl in the fairground) on a rooftop shoots the agents helping Rane back to plane. He gets back in and starts to get the plane off the ground. John Cutter gets rid of the sniper terrorist before just making it back on board the plane as it takes off. He then kills the remaining henchmen, except for Sabrina, which he knocks out. Rane and Cutter get in a fight. During this, one of the plane's doors is ripped off. Cutter manages the kick Rane out of the open door to his death. The pilots land the plane. The FBI thank Cutter for his work.

Charles Rane: You need the passengers, I need the plane. Put me back on board and the passengers will be released.
John Cutter: Yeah right. I'm supposed to trust you?
Charles Rane: Trust your instincts.
John Cutter: My instincts are to wax your ass all over this floor.
Charles Rane: Those are your emotions acting without the benefit of intellect.
Trivia: At the fairground, when Rane and the two terrorists walk away as Cutter is arriving, there's a white Honda Civic seen. It's license plate reads "outatime", the same as the plate on the DeLorean in Back to the Future.

Answer: It's been a while since I've watched this movie, but he obviously knows the plane is hijacked. It's a pretty safe assumption that the agents are dead as they're escorting a dangerous, high profile prisoner. Pretty easy to connect the dots. Alternatively, they could've failed to check in, and he assumed the worst.
