Continuity mistake: In the scene where the Nemesis kills the 13 S.T.A.R.S members, after it blows up the sniper on the roof an additional S.T.A.R.S member can be seen outside the building on the right who wasn't there earlier. He then disappears shortly afterwards.

Valentine finds Angie safe and sound. Terri and Nicholai are killed in the school. The others make their way to the rooftop where Dr. Ashford arranged the pick-up. Major Cain found out about the Dr's plan and double-crosses the team. Cain wants Alice to fight Nemesis, but she refuses. Cain shoots Dr. Ashford and Alice agrees to fight so he'll spare the others. Alice fights Nemesis and when she's going in for the kill she realizes it's Matt. She refuses to continue. A fight for the helicopter breaks out, with Nemesis helping the team. Nemesis is killed. LJ, Valentine, Olivera, and Angie, board the chopper. Alice drags major Cain aboard. Instead of killing him, she drops him on the rooftop as the chopper lifts off. The people killed in the fight turn into zombies and approach Cain as do the other zombies that have broken on the roof. Cain shoots to keep them back but realizes he's doomed. He tries to shoot himself, but is out of bullets. Dr. Ashford crawls up and gets the first bite before the others rip into Cain. The helicopter almost makes it out of the city, but the blast from the nuclear weapon causes it to crash. The Umbrella Corporation retrieves Alice, but everyone else has disappeared. The press is convinced that Terri's video was a hoax. The zombie story is suppressed and a meltdown at the power plant is blamed. Alice awakens in an Umbrella Corp. lab. Her wounds are healed and she remembers everything. She breaks out of the lab and demonstrates a new power to kill by thought. LJ, Valentine, Olivera, Angie survived the crash. They pick up Alice and drive off. It's clear that this fits in with Umbrella's plans, because they are waved through a checkpoint.

Trivia: The part when Alice is running in the building being shot at by helicopters and when she is being seized by the Umbrella guards and she drops her gun and catches it in mid-air and shoots them is taken from the beginning sequence of the game Resident Evil Code Veronica.
Question: How does Jill find out about the T-virus and its effects? I don't think they ever explained it in the movie.

Answer: The newspaper clippings we see in her apartment at the start refer to a 'mansion incident' - this in fact relates to the events of the first Resident Evil game, when Jill and other STARS members were trapped in a mansion overrun with the T-Virus. By the end of the game Jill knows exaclty what the T-Virus is and what its effects are.
Even though it mentions it in the newspaper clippings in the movie she wasn't even at the Mansion so therefore she wouldn't have known about the t-virus in the movie.
She was at the mansion prior to the events of Apocalypse, and one of the first ones to know about the virus before it hit Raccoon City.
