Plot hole: Usually, the previous Sam and new Sam 'hand over' has worked seamlessly: Old Sam gets in the device, then is destroyed; Gerty then 'wakes' a new Sam. When the rescue crew arrives, Sam is still on the medical table, but they would have expected him to have been 'woken' days before, so up and about when Gerty informed them of the crash (which is what actually happened, but that Sam has gone to Earth). Indeed, the base told Gerty not to let new Sam outside, so the rescue crew is surely aware when he is woken.
