Character mistake: Brian Babbage is such a perfectionist and plans out such an elaborated plan for his crimes that it is very unlikely that he would simply leave the ketchup bottles sticking to the ceiling for the police to be found after he had timed the perfect glue for his plan. Plus, he even had staffers who already knew about the bottles and it would have taken him not more than a single order for the bottles to be removed. (00:23:50)

Mr. Monk Is on the Run (2) - S6-E16

Plot hole: When Stottlemeyer is confronted by the Sheriff for not going to the morgue there are 2 plot holes in that one scene: first it is impossible for that article to be in the morning paper since the coast guard "just fished him out" last night. And secondly an article, especially a long article like the one about the body in the bay would contain a physical description of said body. That is the reason it does not make sense to even ask the captain why he did not go to check the body to see if it was Monk when the body was tattooed and had red hair. (00:13:30)

Suggested correction: The article being there that fast is a bit odd, the sheriff mentions a police alert had been put out and was why he went to the morgue. That was what he was confronting the captain about. Even without the article the point of why he didn't check is still a valid question.

Do you really believe that the police alert did not include a description of said corpse being found for the missing person's unit to combine against their lists?

Mr. Monk and the Three Julies - S6-E13

Plot hole: There is no other reason for Randy to hand Natalie the walkie-talkie but to fill that plot hole. He is in fact in breach of police rules when he hands his department issued radio to a civilian to answer it while he is on duty. The same goes for Stottlemeyer and the car keys he hands to Monk. Even more so since he knows Monk could not even drive that car to the side in the far fetched scenario that a police car had to be moved while the cop is serving a warrant inside the building the car is parked in front of. Factual error: When the flight attendant announces that "they have been asked to return to the gate" the French pilot and his mistress are already celebrating with a glass of wine, but that is impossible since drinks are only served after the take off phase when the plane has reached its traveling altitude. Stupidity: When the pilot asks Monk for some ID, who cannot provide it, and the flight attendant exposes Monk as the passenger that is causing her a lot of trouble, normally Sharona would step in in these type of situations to convince whoever with her voice of reason that Monk is indeed a famous detective and sought after consultant for the SFPD. Her silence in this situation and later when the flight attendant confiscates the lighter and takes the glass with the evidence residue is incredibly out of character. (00:30:40 - 00:32:30)

Mr. Monk Gets Fired - S3-E4

Plot hole: In this episode the police are using the toupee of the commissioner to identify the torso as the missing woman. In reality that would not be possible since cut hair is missing the root and therefore only contains mitochondrial DNA, which can only be used to identify a human's relation via the female lineage, as it is the same in relatives and passed through generations from the mother to her children. Furthermore, the identification of said torso would likely not be sufficient proof that Mr. Harley killed her as he may claim that somebody misled him to believe she was in Paris by placing the telephone call he mentioned to police.

Mr. Monk Falls In Love - S7-E6

Plot hole: It is not realistic that Miss Zladovic is confronted with the murder weapon for the first time in her flat after she had been arrested and interrogated about the same exact murder days before. It is also impossible that the police did not show her a picture of the murder victim as it is police standard to ask any suspects for connections/relations to "their" victim.
