Question: With Kurt's ability to teleport, how was Stryker able to capture and brainwash him into assassinating the president?
Answer: According to X2: X-Men United: The Movie Prequel: Nightcrawler (an official comic book prequel series to the movie), Stryker had his son Jason use his mutant powers to deceive Nightcrawler with an illusion. Nightcrawler thought he was escaping to freedom with the woman he loved but instead was running straight to Stryker's men who immediately placed an inhibitor collar on him and locked him in a cell.

Question: When Jean says hi to Logan when he returns why does Rogue just look straight at Storm like she's teasing them?
Answer: Logan and Jean have a history- Logan specifically loves Jean and expressed his affections towards her in the past, and Jean feels some love towards him but can't act on it because of her relationship with Scott. As Rogue and Logan are also very close, it seems to be subtly implied that she might be a hint jealous of Logan's affections to Jean. Also, Rogue might feel a tab-bit awkward by their conversation given the circumstances.
Answer: Jean and Logan's romantic affection for one another is a poorly kept secret between the two and is awkward to witness for their friends.

Question: We never see Scott finding out the fact that Logan used his car, stuck his adamantium claws in the steering wheel, and left it at Bobby Drake's house in Boston. How did this likely play out?
Answer: Considering the circumstances Scott would most certainly overlook the loss of his car. The love of his life has just been killed. Even if he didn't overlook it, Logan only took the car because of an emergency. Nothing that happens to the car is remotely Logan's fault.

Question: During the Mansion attack scene, Stryker and his men are presumably defenseless against Wolverine with their guns because of his immune regenerating abilities. So why not just stay at the Mansion and kill them all off, securing the Mansion, while the other students escape with Colossus. Was it because of the remaining students who refused to leave?
Answer: Firstly, Wolverine is not invulnerable. A later scene shows him being knocked out cold when he is shot in the head. Secondly, the best plan was to escape. The mansion was being overwhelmed and even with his abilities Wolverine would have a hard time fighting that many soldiers without casualties on his side.
Answer: Presumably he is sensing the presence of Jean/Phoenix.
