Question: What happened to Barry's dad?
Chosen answer: According to DC wiki (http://theflash.wikia.com/wiki/Henry_Allen), Barry's mum was killed by Professor Zoom - due to the lack of evidence his dad Henry was accused of her murder and eventually died in prison. But when Barry went back to stop the other Flash from saving his mum, we can see there was a burglar in the room who was approaching her, so there isn't really an explanation to what happened to Barry's dad in Justice League: The Flashpoint Paradox. There's only an explanation in the comics.
Question: To destroy the bomb attached to the gray adhesive substance, Flash begins rapidly vibrating his hand, which forms some sort of energy ball which he throws at the bomb. What exactly did Flash do?
Chosen answer: Could be a couple of examples seen in the comics. One, static electricity. The second, more plausible theory, is he moved fast enough to gather a small portion of the speed force to throw at the bomb.
Question: After the scene where Cyborg talks to Batman to try and recruit him, it changes to Barry running down the street past a man with a sign. The sign is red and in big yellow letters it reads "THE END IS NIGH". Is this a reference to Watchmen?
Chosen answer: Not necessarily. Many forms of media feature someone holding an "End is Nigh" sign. It has become a trope.
Question: The name of Deathstroke's ship is The Ravager. Is this a reference to anything?
Chosen answer: In the original universe Deathstroke's daughter goes by the name Ravager.
Question: Out of pure shock and a possible psychotic break, in the flashback of Bruce being murdered, his mother wipes his blood on her face and begins smiling in an insane fashion that greatly resembles the Joker. Is this supposed to signify that in this timeline, Mrs. Wayne becomes the Joker?
Chosen answer: Yes. In the comic this is based on, Mrs. Wayne becomes the Joker due to Bruce's death. Except in the comics she scars her face months after his death, after Thomas says he wants her to smile again.
Question: Reverse Flash stabs Flash in the leg with a broken rebar. So why doesn't the wound heal quickly? Earlier in the film, Barry gets third degree burns all over his body, but they heal in seconds when he gets his Flash powers back.
Chosen answer: Reverse Flash is absorbing the speed force from Flash, dampening his powers. Including his high speed healing.
Question: Just before they find Superman, Flash, Batman and Cyborg are walking through a room that has several containers holding various dead aliens. Are any of these supposed to represent any other characters or beings in the DC universe or elsewhere?
Chosen answer: The government was combining Superman's DNA with various creatures to see what would result, which is why Cyborg tried to explain to the government fighters that he was just being used as a lab rat. That being said, however, there is one being in preservation that looks like a normal man; per the DVD commentary, that creature is Flashpoint Bizarro.
Question: Does the death of Bruce's parents and the arrival of Superman happen after the death of Barry's mom? If not, then how could Barry saving his mom change what happened in the past?
Answer: These events did happen before Barry Allen's mom died. Flash even asks Professor Zoom how events that happened before his mother's death could have changed when he saved her. Zoom says "Break the sound barrier and there's a sonic boom. You broke the time barrier, Flash. Time boom. Ripples of distortion radiated out through that point of impact...shifting everything just a tiny bit. But enough. Enough for events to happen slightly differently." So these ripples did affect the past (events that happened before Barry's mother's death).
Chosen answer: It is standard, but not always the case. It all depends on what the deceased's family wants. There's no law to state that there has to be a DOB and DOD on the marker.
