Plot hole: When Harry's pumpkin bomb exploded, disfiguring his face, there were also more pumpkin bombs around him. This explosion should have caused them all to explode, which would have killed Harry.
Suggested correction: It's entirely dependent on how the pumpkin bombs function and how they're built. They're likely built to be able to withstand a certain degree of outside force and heat so they wouldn't just randomly explode during a superhero/villain battle. They also don't seem to function like regular grenades... there seems to be electronic components to them. So it's entirely possible they can't go off until they're activated because certain components inside haven't mixed or been armed. Their rules are just too vaguely defined for this to be a valid mistake.

Corrected entry: In the scene where Peter Parker is in the restaurant where Mary Jane is singing he is sitting down having a drink and in the background you see Willem Defoe as an extra in the scene.
Correction: It has been stated several times that this is not Willem Dafoe, and if you look close, it is obvious the man in question looks considerably younger and different than Dafoe.
You are very much mistaken. I watched this scene, and it obviously is Willem Dafoe. It is possible that the makeup artist made him look younger.
If it's Dafoe, then his interviews don't make sense. He's talked about his time on both Spider-Man films he's been in, and he's said he's not sure if he'd appear in another one if it was just a cameo or tip of the hat. Why wouldn't he mention this time?
Okay, maybe it's not Dafoe, but this man resembles him.
Question: How did Peter get the idea that Harry despised his father, and was an embarrassment to him?
Answer: He's simply saying that to hurt Harry, knowing that Harry has a complex about his father. He didn't get the idea anywhere - he's just saying it to be hurtful.
This quote is also a reference to the comics where Norman considered Harry weak.
Stupidity: After Harry threatens Mary Jane that he would kill Peter if she doesn't break up with him, she does what he told her to. Why didn't Mary Jane warn Peter about Harry? Did she forget that he is Spider-Man? Even though Harry was watching them, she still could have warned Peter.
Suggested correction: Mary Jane didn't forget that Peter was Spider-Man. A great deal of time passed between when Harry talked to Mary Jane and when she was forced to break up with Peter. During that time, Harry could have threatened to kill her family if she didn't cooperate with him.
Mary Jane doesn't take into consideration whether Harry would have the capabilities to kill Peter since Peter is Spider-Man.
Question: I'm sure I missed it but, why did Mary Jane turn down Peter's proposal?
Answer: Because he was letting his career as Spider-man become more important than her. They way he milked the crowd and kissed Gwen the same way she kissed him, from the first movie, when the city honoured him.
Answer: In Spider-Man 2, Harry Osborne discovered Peter Parker's secret identity. He was waiting for the right opportunity to use that information. When he saw how much in love Peter and Mary Jane were, that's when he threatened to expose him to the world, if she didn't break up with him.
Not that scene. It's the scene where Bruce Campbell has his cameo as the maitre'd and Mary Jane was angry at Peter.
Corrected entry: In the scene where Gwen is grabbing the phone cable to not fall to her death, her father and boyfriend (Eddie) arrive. They see her, and show no sign of worry. Her father asks "What is she doing up there?", but doesn't react that her daughter is about to die. Eddie, who likes her very much, doesn't react either. What's wrong with these people?
Correction: There is not to much to do. The building is about to fall, and they only wait for someone to help.
Even if they were waiting for someone's help, it doesn't explain their behavior. They should have showed a lot of concern if they cared about her so much. How could they be completely sure that help would arrive? What would have happened if help wasn't coming? How could they react if she fell but Spider-Man hasn't arrived? There was also possibility that building would collapse much sooner than they expected. Since they care about Gwen very much, they should be very concerned or at least worried. Even if there was not too much to do, they should have tried to take some action if help wasn't arriving or if building was collapsing faster. This entry is correct. This is a mistake.
None of us can dictate how someone "should" act in every given situation. Her dad's literally just realised who it is, he's figuring out of the situation. What, you think he should be screaming and waving his hands around? He's an experienced police officer, well versed in staying calm under pressure. His reaction is entirely appropriate, and idle speculation about "what if she fell without Spider-Man saving her" is irrelevant. Not everyone in life panics over hypotheticals.
Maybe Gwen's father is well versed in staying calm under pressure but Eddie is not. At least Eddie should have reacted more intensely.
Eddie's portrayed as a complete and utter jerk throughout the film. Even after Spider-Man saves Gwen, he barely checks on her, only giving her a (very) half-hearted "Thank god you're OK" before turning his focus to Spider-Man. It's clear he doesn't really care about her as a person. Hence, he doesn't really react much to her life being in danger.
Agreed, his lack of reaction and indifference were done deliberately. Filmmakers wanted to hint to everybody how truly callous and heartless a person Eddie is, as he was very willing to photograph Gwen falling to her death. The movie's novelization takes this even further, depicting him as someone who actively hopes to find dead bodies and disasters to take pictures of.
Corrected entry: The Sandman and his wife both have blue eyes. Their daughter has brown eyes which is genetically impossible since blue eyes are recessive.
Correction: Both my parents and my sister have brown eyes, mine are blue.
Which is exactly the opposite of what the mistake is describing. If a child has a dominant trait, one of the parents would need to carry it and would not express the recessive trait.
Question: How did Venom know about The Sandman trying to save his daughter?
Answer: Sandman is a fugitive who is on the run. It is more than likely that his name has appeared in the news at some point. His daughter and her illness would likely have also been mentioned as well. Seeing as how Eddie worked at the Daily Bugle, it shouldn't have took long for him to put two and two together.
Question: Why would Flash Thompson of all people attend Harry's funeral? He bullied Peter and Harry in the first movie.
Answer: It had been a few years since they were in high school. Perhaps Flash had matured since then and realised his behaviour towards them was wrong, so he came to pay his respects.
This is true to the comics. Eventually Flash matures and becomes close friends with both Peter and Harry.
Corrected entry: After freeing himself from the symbiote, the symbiote begins to fall into the area where Eddie is. In an overhead view, the symbiote is seen rapidly attaching itself to Eddie's arms and covering them. The very next shot shows the symbiote rapidly enveloping his arms again.
Correction: Just watched the scene to check and this is incorrect. The first shot (the overhead shot) merely shows the symbiote grabbing onto his shoulders. We never see it covering/enveloping his arms until the second shot.

I just watched the link you sent. While it's true that his right arm (mainly the hand and forearm) is starting to be covered in the overhead shot, there's no inconsistency. The amount of symbiote on him is the same at the end of the overhead shot and the start of the next shot where we see him. So it's still not a mistake.
