Continuity mistake: When the SWAT team raid Xavier's mansion, a SWAT member walks into the kitchen where Bobby is but Wolverine grabs him which causes him to fire. The napkins on the table get shot at, then fall onto Bobby who is kneeling down behind the kitchen table, but in the following shot they are falling down again. (00:35:10)
Continuity mistake: When Wolverine attacks the SWAT member in the Mutant Academy kitchen while Iceman takes cover, there's a spot the difference competition between the start and end of the gunfight. After a second or two there are bullet holes in the back wall, the Dr. Pepper's been knocked over, the basket's gone from the corner of the table, and the chair at the right is maybe a foot from the corner. When we cut back, the bullet holes in the wall have changed position, the Dr. Pepper's righted itself, the basket's back on the corner, and the chair's now much closer to the edge. All this while Iceman's hiding and Wolverine and the gunman are fighting each other. (00:36:40)
Continuity mistake: When the SWAT team are inside the mansion, Logan jumps down to save Rogue Bobby and John, and he chucks two guys back some distance. In the overhead shot, the four SWAT guys are together on the floor, instead of two of them being some distance away like we saw in the previous shot. (00:38:25)
Continuity mistake: During the mansion invasion scene, Wolverine jumps from the balcony level. He drops onto one knee, and stabs two soldiers with his claws. He then stands up and throws them off. In the shot from behind once he's thrown them he's still part crouching, but in the very next shot from the front, he's fully upright. (00:40:10)
Continuity mistake: In the scene where Wolverine is talking to Stryker in the mansion corridor, Bobby creates an ice wall between them, including the wall. Shortly afterwards when they leave and Bobby takes his hand away, the wall suddenly has no frost on it at all. (00:41:45)
Continuity mistake: When Grace (Mystique) walks up to the guard of the plastic prison and sits down opposite him, she puts down two beers on the table and puts her hands to her chest. In the following shot her left hand is still on the beer glass. (00:44:20)
Continuity mistake: The mutant assistant that Stryker is controlling has the same healing abilities as Wolverine, but somehow she doesn't heal when the mind control substance is put on her neck. Even if she would still be affected by the mind control stuff, the wound she got from it should have healed. (00:46:50)
Revealing mistake: In the part where Mystique (as Grace) and the guard are in the bathroom, right after the guard drinks the rest of the beer and passes out, Mystique turns him over and you can see the guard move his right leg to steady himself even though he is supposed to be knocked out. (00:47:00)
Continuity mistake: When Bobby gives Rogue the clothes, it's shown that she is not wearing a bra. But when she is draining John's power later, a bra strap is visible on her shoulder. (00:48:00 - 00:58:20)
Plot hole: When the Drakes (Bobby's family) arrive home they are acting quite naturally, until they find Wolverine there and get a start. Later on we see that they had parked their van in the driveway right behind Cyclops' car, which Logan and company had borrowed and parked there. Wouldn't they, seeing a strange car in their driveway, be suspicious or at least enter their house asking "Bobby, are you home?" (00:52:45 - 00:59:15)
Continuity mistake: When Wolverine, Rogue, Bobby and John are in Bobby's house and are talking to his parents, his dad says to Wolverine "What are you a professor of?" Just after this the camera cuts to an overhead shot, there is a solid orange pillow at Bobby's brother's side, but in all following shots the solid orange pillow has vanished and is replaced by two striped pillows. Audio problem: When Bobby's brother dials 911 you hear 3 tones (for the 3 digits he dials). But the 3 tones aren't the right tones you hear when you dial 911 from a touch tone phone. In fact the 2nd and 3rd tones should be the same because it's the same digit but they were different. As if someone just dialed 3 random digits. And there's no doubt he dialed 911 because the operator answers "911". (00:56:55)
Revealing mistake: The blue skin coloring is dripping down Nightcrawler's teeth in the scene where he and Storm are talking about his skin scars in the Jet. (00:57:55)
Audio problem: Right before the jet fight, Logan asks Storm "How far are we?" He says this line in his natural Australian accent. (01:04:50)
Continuity mistake: When Mystique (as Dr. Jean Grey) tries making out with Wolverine, we see that the scars that Wolverine made in the first film are vertically across her stomach. But in X-Men, when Wolverine stabs Mystique with his claws, the marks (which later become scars) are horizontally across her stomach. (01:15:15)
Continuity mistake: In the scene where we see the X-Men and Magneto inside the jet at Alkali Lake, they are going over a map of the base, the camera cuts to Nightcrawler and Pyro, in this shot we see Pyro with his hands behind the head rest not visible, yet in the following shot his hands are now visible above his head, then the shot after back to being behind the head rest. Continuity mistake: When they show a shot of the captured children in the cell, all of the children are barefooted, but when they show the children running in the snow after escaping the dam, a few of them are wearing brown slippers. When did they get a chance to put those on? (01:21:50 - 01:50:55)
Revealing mistake: In the scene where Storm and Nightcrawler rush to rescue the children from the holding cell, you see a shot of the cell where the children stand up and say "Listen..." before Nightcrawler teleports inside. If you look carefully, you will see Nightcrawler's silhouette in the shadow against the wall. (01:27:50)
Continuity mistake: This is on the DVD. When Storm and Nightcrawler rescue the children Storm shouts "Jubilee" but the subtitles have her name as being "Julie". (01:27:50)
Continuity mistake: In the scene where Stryker is walking through the tunnel in Alkali Lake, a drop of water drips onto his glasses thereby alerting him to the breaking of the dam. He examines the drop on his lens, but when he puts his glasses back on, the lens is dry. (01:29:05)
Answer: Stryker was trying to get permission from the President to raid the school on the grounds that it is a mutant training facility. Mystique interjects and claims it is a docile boarding school in an attempt to dissuade the President from granting Stryker's request, as she doesn't want the students at the school to be harmed.
