Question: How do they know that Gretkov must be arrested?

Answer: Pamela Landy and her team both talked to the Russian Minister of the Interior and went to Moscow. Surely it didn't take the Russians long to figure out who Abbot and Conklin's associate was...assuming they didn't already know.

Question: Throughout the movie, Bourne is being hunted down because he killed the president of Russia, and Bourne says he's innocent, but at the end, he tells the president's daughter he killed them. Was the assassination ordered by Treadstone when it was operating? I really need an explanation of this, as it's really confusing me.

Answer: The president of Russia isn't involved in any way. Conklin and Abbot, Bourne's controllers, were involved in a criminal conspiracy which Neski, a Russian government official, was keeping a file on. Bourne was sent to kill Neski as his first, but off-the-record, assignment. When the "Neski file" was being sold to the CIA later, Abbot sabotoged the sale and framed Bourne for the killing with the help of a crooked Russian businessman.

Question: How did Bourne get out of Russia with a bullet wound and the Russian cops looking for him?

Answer: His elite training gave him the advantage over his pursuers and his skill, cunning and guile helped with his evasion of the authorities. Also, his extensive training in counter manoeuvres would have afforded him this such luxury. Remember Bourne was a professional.

Question: If Marie was dead when Bourne took her body out of the car in the river, why did her body sink to the bottom instead of floating after being let go? And how did Jason make sure she was dead?

Answer: The density of the human body is similar to the density of water, and what keeps us floating is the air in our lungs. Once this air is replaced with water, people will sink to the bottom. Jason probably recognized that she drowned from his training. To add to the other answer from a scientific standpoint. Bodies do resurface once putrefaction begins. Microbes will start to eat bits from inside the body that results in a lot of gas. As a result, this causes the density of the body to decrease, as the gas is light, and the body will float up to the surface of the water.

Answer: We only see her sink to the bottom. We never see her surface. Also he checked her pulse before letting go. Just in a way we couldn't see. Her body would have surfaced eventually but by then we were more focused on Bourne and his escape.

Question: How did Kirill know Bourne was in India?

Answer: In the script, Kirill shows a photo of Marie when he poses as her brother and says there has been a death in the family. He does this at a specific telegraph office, and says that they know Marie called from there. Kirill was a Russian FSB agent, so presumably he used that agency's resources to tap the phone of Marie's brother and traced her call to the telegraph office in Goa. This is not clear in the actual film, where Kirill shows a photo of Bourne and says he is a friend.

Question: In the Neski file sale at the beginning there is a seller and a CIA buyer that Kiril kills. How did the seller get the files? And also Landy mentions that 2 of her agents were killed in the sale, but I thought only one was a CIA agent and the other the seller?

Answer: Landy says she lost "two people" in Berlin. She is referring to the seller as one of them (as a potentially valuable asset), in addition to the CIA officer. It's not specified how the seller obtained the files, although Landy refers to him as "a thief, a mole."

Question: Why does Bourne check into the hotel and leave his passport when that would only attract the police, and all he wanted to do was check out room 645?

Answer: He wanted to bring Landy there so she realises that Neski was murdered by Treadstone. You see Abbot figuring this and running back to his hotel.

Answer: Bourne was a bit disoriented and distracted from the flashbacks, so he may not have been thinking as as usual. When he entered the lobby, the clerk immediately asked if he needed help, so he probably figured checking in was the least suspicious way to get to the room. He also didn't pick up any recognition or suspicion from the staff, as the police notice didn't arrive until after he had gone upstairs.

Continuity mistake: In the Moscow car chase, Bourne's car is hit from the driver's side by a patrol car. The driver's side window breaks. In the next few shots, you do not see any broken glass on Bourne. In the very next shot the car is not damaged on the driver's side. (01:25:25)
