Revealing mistake: When Brom (disguised as the horseman) throws the jack-o-lantern at Ichabod, there is a shot from Ichabod's perspective showing the jack-o-lantern flying toward him. It jiggles from side to side, revealing it was travelling on a wire.

A few moments later, the sorcerer tells him to put it back down, so he does. Both times this happens, you can tell they used the exact same cutaway shot of Toulon picking up the puppet. They simply reversed the footage in the second take to make it look like he’s putting the puppet down. The distinct movement gives it away.
Revealing mistake: When the toys are watching Woody being stolen the games machine on top of the TV doesn't have its controllers plugged in, but Rex was playing earlier with a wire coming out of his controller, which clearly wasn't actually connected to anything.
Revealing mistake: During the fight scene on the riverbank when the white haired man lands on the pavement, the "concrete" pavement moves.
Revealing mistake: As the Spleen and Invisible Boy stand silhouetted in front of the moon, their motions are easy to tell as the film being run forward and backwards.
