To Me, My X-Men - S1-E1

Deliberate mistake: When the news program is discussing Gyrich's assassination attempt on Xavier from the series finale of the original animated series, he's shown to have his classic look of auburn hair and sunglasses. However, when this scene occurred, Gyrich had black hair and was not wearing sunglasses. This was done deliberately to match the character design of the original series prior to the final 6 episodes, when Saban took over and redesigned much of the show's look.

Mutant Liberation Begins - S1-E2

Continuity mistake: When Rogue siphons the doctor's medical knowledge, she does so with her bare left hand. When the shot changes and she orders the nurses to prep an IV and get Madelyne Pryor to a room, her bare hand is suddenly gloved. (00:19:02)

Fire Made Flesh - S1-E3

Character mistake: When Cyclops is expressing his opposition to sending his infant son into the future to cure his virus, he states he won't be like his own father and abandon his son. The problem is Cyclops' father didn't abandon him, but rather saved his life. Their family airplane was being attacked, and they were about to be abducted by the Shi'ar. Cyclops' father strapped a parachute to him and got him out of the plane before it crashed. Cyclops learned and made peace with all of this in the original series episode "Orphan's End." (00:25:04)

Continuity mistake: After Jean Grey receives a psychic blast during her argument with Cyclops, she slouches forward slightly. When the shot changes, she is instantly slouched over further. (00:17:40)

Continuity mistake: When Cyclops and Beast are carrying the casket, they are holding it at shoulder level. When the shot changes, they are carrying it at waist level. When the shot changes again, they are back to carrying it at shoulder level. (00:02:16)

Other mistake: SPOILER: Gambit's funeral is taking place in his hometown of New Orleans, as evidenced by the coffins being above ground (because New Orleans is at or below sea level). However, Gambit's coffin is oddly lowered into the ground.

Tolerance Is Extinction - Pt 1 - S1-E8

Other mistake: After Xavier crash-lands at the destroyed mansion, he mentally calls out to the X-Men, and we see images of different team members being alerted to his call. The first of whom is Beast, who is shirtless and wearing glasses. However, only moments before Xavier crash-landed, Beast was shown lying on the ground unconscious from the Sentinel attack, wearing a lab coat and not wearing glasses. (00:28:33 - 00:29:20)

Tolerance Is Extinction - Pt 2 - S1-E9

Other mistake: At the end of the previous episode, Magneto unleashed a global EMP that deactivated all of Bastion's human-Sentinel hybrids and froze them in place. At the beginning of this episode, the man in the mob wearing the letterman's jacket who is chasing Jubilee and Roberto is one of the hybrids that captured the two at Roberto's parents' fundraiser. Given that the EMP neutralized all of the hybrids, this man should not have been running around with a mob. (00:03:08)

Answer: The post-credits scene from season 1 implies that Apocalypse is going to bring him back to life as his Horseman of Death, which Gambit was at one point in the comics. I also read that former showrunner Beau DeMayo had planned for Gambit to be the central character of season 3, which would have been an adaptation of the Age of Apocalypse storyline from the comics, which seems to imply Gambit will eventually be freed from Apocalypse's control. Whether that is what ends up happening remains to be seen, since DeMayo was fired by Marvel before season 1 premiered.
