Question: How can the stout Prof Pyg place all those bodies without being noticed, and why does he do this? Why not just throw them into the nearby ocean?

Answer: He might have used his disguised dollotrons to place the bodies or simply disguised himself when sneaking out. As Gotham is in a criminal turmoil and most of the streets are dark and empty, it wouldn't be that hard to move around in the shady alleys unnoticed. And why did he do this? Simply because he's insane. An obsessed, maniac psycho-and sociopath, also schizophrenic beyond saving. Placing the bodies on display like that is part of his "artwork," presumably showing the world how imperfect those ones were in his eyes.

Stupidity: It seems risky locking Harley in one of the infected people's cells. She could catch the infection within hours. Batman should've taken her or had Robin take her to GCPD.

Suggested correction: The infection could only be passed on from Joker's infected blood. Plus, Batman wouldn't want to take the risk of a loose cannon like Harley running around.

Plot hole: There's no reason the other villains couldn't have used Chief Underhill as a hostage to escape. After all, he's not some hardened criminal like them, nor insane. He should've been put in the same private cell as the Riddler informant who's a cop.

Question: Just where did the militia get the money for all their weapons and gear? The only rogue who's got good money is The Penguin, and he doesn't seem capable of necessarily funding a whole army.

Answer: All the villains financed the Arkham Knight: Penguin, Two Face, Harley, Scarecrow. This is why Two-Face and Penguin stayed in Gotham and risked getting gassed to rob banks and run guns; they'd dangerously low on funds.

Answer: The Arkham Knight is behind the whole thing. He probably financed it somehow. Given who he turns out to be, probably from stolen drug money.

Plot hole: In the DLC side mission In From The Cold there's emphasis put on Mr Freeze detonating the cryogenics generator he's been using in his research to take out militia tanks. Given they and almost all the icebergs explode it's amazing the Batmobile avoids instantly sinking into Gotham's waters.
