Harry tells Doc Ock that in order to find Spider-Man he must find Peter first. Doc Ock finds Peter with Mary Jane in the cafe and throws a car through the window straight at them. Any normal man would've been killed instantly, and Doc Ock doesn't know that Peter is Spider-Man. Given that Peter is his only lead on Spider-Man, it makes no sense that Doc Ock would effectively try to kill him.
When Malfoy and his friends bother Ron and Hermione, Harry shows up and messes with the three boys. He grabs hold of Malfoy's feet, lifts them in the air and pulls him across the snow. In the first close-up of the soles of Malfoy's boots, not a spec of snow is on them, though he was just walking in it!! Then in the next close-up, his feet still in the air, the soles are now covered in snow.
As Achilles' ship nears the Trojan shores, Agamemnon snidely asks, "What's the fool doing? He's going to take the beach of Troy with fifty men?" At the start of the next shot, as the camera begins to pan down, on the far right, just beside a person's (who is dressed in blue) head is a metal bullhorn (ie. used to give instructions to cast/crew, and which definitely doesn't belong in this time period).
When Bill is cutting the crusts off a sandwich towards the end, he cuts two off, goes to remove the third, then the angle changes and he's now cutting it in half. After that we hear him sweep the crusts off the board and see him hand the sandwich to BB, then a shot or two later crusts are back on the board and he cleans them off again to make another sandwich.
When Ron throws the burrito at the biker, you can see from the shot in the car that it falls to the ground. After it falls, the biker swivels for a while, and then slides down the street, however, in the shot of him once he stopped, the burrito was in front of him.
At the end when Meg steps out of the water, her pants are wet. However, when she enters the bedroom and finds the Phantom's mask, her pants are perfectly dry.

When Hutch tackles Starsky to the ground after his gun goes off in the disco, Starsky's badge falls to the ground beside his head. Hutch grabs it and holds it up, telling people to calm down, but when the shot returns to Starsky the badge is still there next to his head.
In the Moscow car chase, Bourne's car is hit from the driver's side by a patrol car. The driver's side window breaks. In the next few shots, you do not see any broken glass on Bourne. In the very next shot the car is not damaged on the driver's side.

In the opening scene, Mort closes the door of his jeep before he goes into the hotel room. You can hear the sound of the door closing and it's visible in the rearview-mirror. As the camera moves out of the room, the jeep door is completely open.
Towards the end of the film, Mattie hands Jenna the dream house he made for her 13th birthday. There is hardly any "wishing dust" on the roof, and he even explains to her that she threw it at him which might make most of the dust come off. However, when she goes outside and sits on her front porch, there is plenty of wishing dust all over the roof of the toy house now.
Hellboy tosses Dr. Manning through the quickly-closing door to escape the pendulum on the bridge - he barely makes it under. Hellboy then spends thirty seconds dodging the pendulum, but when he dives for the door it's still closing at the same point and speed - just enough for him to pass.

The scene where Nightfox steals the Faberge Egg is all wrong. A laser security system must have a photoelectric receptor at the other side to detect if somebody pass between the two devices. As shown in the film, the laser beams points everywhere, so the system can't work and somebody could cross a beam without starting the alarm. Even if it was some weird system based on measuring distance it wouldn't work - if the laser hits the floor at an angle it won't bounce back to the source, it will reflect towards the ceiling.
When they're first entering the whaling camp, a penguin startles Miller. That penguin was a black-footed penguin, which is a bird native to much warmer climates. If that little guy had actually been in Antarctica, he would have died within minutes.
