Father Figure - S1-E14

Plot hole: When the two henchmen who break into Nick's loft to kill Lisa are captured, the case is closed. But the two thugs were reporting back to a boss who wasn't caught, and who surely would have sent more hitmen after Lisa. So the case shouldn't have been closed.

Dying for Fame - S1-E16

Plot hole: The insertion of a musical sequence used to fill extra time in this episode creates a plot problem. It's spliced in between Nick's urgent plea for Nat to stall the autopsy and his rescuing the bound and gagged Rebecca, and unfortunately makes it appear that in that interval, Nick simply went home, played music and sat in his loft window brooding, ignoring the case altogether. Devil in the Dark - S1-E26

Plot hole: Spock has absolutely no way to know, yet, that the horta only secretes her corrosive substance when tunneling: he hasn't had time to examine her or to do more than determine that she does indeed secrete a substance that cuts the tunnels. So he should at the very least scan the piece of her that falls off before he picks it up with his bare hands. Major lapse of logic, which given his character goes beyond a character mistake.

Plot hole: The psycho coed murders her lecherous professor (played by William Shatner) by pushing him out a window. In the very next scene, she's driving around with his body propped up in the passenger seat of her car. She weighed no more than 100 lbs., tops, and Shatner was easily at least 250 when this film was made. No way she could have dragged him to her car and lifted his dead weight into the seat, no matter how much adrenalin she was pumped with. Physically impossible.
