Continuity mistake: When Chris Cooper is going to meet Bourne on the bridge, he passes an agent in a wool cap who is facing the street. The shot changes to Bourne looking through the scope, and the man in the wool cap has instantly turned 180 degrees to face the water.
Visible crew/equipment: When Eamon is running away with Marie and his kids, the camera passes behind the car and a crew member is reflected in the trunk.
Continuity mistake: Just after Bourne knocks out Conklin and walks toward the door, his pistol is a totally black Walther P5K. When the door opens in the next shot, it has changed to a black framed pistol with a silver slide.
Continuity mistake: Throughout the movie, Marie is wearing nail polish. When Jason and her are talking in the car when he returns from the train station, however, there is a shot of her having Jason's money in her hands. She is not wearing nail polish and her fingernails are longer - someone else's hands or the scenes were shot out of sequence and she had longer nails and nailpolish.
Other mistake: After Jason rams the man through the railing at the top of the stairs, he puts in a new clip. As he falls through the air, he shoots the other guard once. Then, he puts in a new clip when he rises after the fall. After one shot?
Continuity mistake: When Matt Damon is handed the bank number in the beginning of the movie, his fingers aren't bloody. In the next shot, they are.
Continuity mistake: As Conklin walks on to the Pont Neuf, the French "associate" watches him directly and then speaks into his collar (a very obvious tip-off as to what's going on). But as Bourne watches this happen, the Frenchman has his back to Conklin, without adequate time to have turned around.
Factual error: At the start of the final scene where Jason is looking down at the scooter shop you can distinctly hear the calls of a Pacific bottle nose dolphin. This species of dolphin is not found anywhere in the Aegean or Mediterranean sea. Also from where Jason was standing you would not hear that type of call.
Continuity mistake: In Bourne's Paris apartment, Bourne takes off his orange jumper and leaves it on the desk. When he kicks Castel over the desk, the orange jumper is knocked to the floor. After Castel goes out the window, the jumper is back on the desk again.
Factual error: Driving from Zurich to Paris does not cross snow covered mountains or high altitude passes. It's a smooth flat drive even if you choose the smallest roads.
Continuity mistake: When Bourne leaves his Paris apartment, the dead lady's head position changes between shots.

Audio problem: In the farmhouse scene where Jason is pursuing the other assassin, you can distinctly hear the calls of an American Crow and a Blue Jay, two species of birds that are not found anywhere in Europe, where they're supposed to be.
Visible crew/equipment: When Bourne is scoping out the bridge he is supposed to meet Chris Cooper on, a piece of camera equipment is showing on the right hand of the screen.
Revealing mistake: In the night scene where the Professor is driving in the rain to assassinate Womboosi, 2 people are visible in the car when it is shown from the front. Later he states that he always works alone so there is no reason for the other person.
Continuity mistake: After Bourne dyes and cuts Marie's hair, she is left with long tendrils at her temples. He brushes them away when they start kissing. But the next morning, when Marie wakes up in bed, all of the front of her hair is cut short.
Visible crew/equipment: Hanging on the balcony of the embassy, Bourne's stunt double is very noticeable because he is much older and has longer hair.
Continuity mistake: In the scene where Jason Bourne first wrestles with the boat's doctor/captain, the man shows Jason the cylinder that was in his hip and asks him why it was there. Jason grabs it and his hands are clean, then in the next shot as the medic is still holding him there is blood all over Jason's hand as Jason continues examining this cylinder, then the blood disappears again.
Revealing mistake: When Jason climbs down the broken fire escape, the Embassy Marines are close behind him. One of them kicks open the exit door, he is wearing a pair of Navy blue trousers with a red stripe down the leg, along with black leather shoes (like most of the other Marines). When the Marine kicks the door open, it cuts to him looking down. His pants are now dark green or brown, along with different shoes. This shot being almost the same when Jason walks through the door and looks down.
