Where do the flyers come from that are in the bags that are carried out of the vault and into the van? Danny and Linus couldn't have taken them down there and there is no room with the Chinese man. They are carried out to the van before the SWAT team appears, which means they'd have to have been in the vault to start with? In the commentary by Steven Soderbergh he acknowledges that there's no explanation.
The "video history" of the crashed USAF ship makes it very clear that the planet is uninhabited when they "landed". I can understand how a race of apes develops - they had a bunch of them on board. I can understand how a race of humans develops - they are descendants of the original crew. What I don't understand is... where the heck did all the horses come from?
The timeline is off. Mummy started in 1923, yes, but it wasn't until three years later in 1926 that Evie and Rick actually met. Mummy Returns takes place in 1933 - only 7 years later. At that, Rick and Evie's son was born the year before they met...
Harry tells Doc Ock that in order to find Spider-Man he must find Peter first. Doc Ock finds Peter with Mary Jane in the cafe and throws a car through the window straight at them. Any normal man would've been killed instantly, and Doc Ock doesn't know that Peter is Spider-Man. Given that Peter is his only lead on Spider-Man, it makes no sense that Doc Ock would effectively try to kill him.
Anderton's wife gains entry into the jailhouse using her husband's eyeball - but he's already locked up inside, so his eye would not still have access to enter as it pleased. Any place anywhere that would have any sort of security system requiring anything from a simple passcode to a card key to a retinal scan, would immediately delete the user in such instances from all rights. And would also certainly report on any attempted use of such (retinal scan, pass code, whatever).
When Amidala and some of the clone troopers get blown out of the ship chasing Dooku, later the trooper approaches Amidala and asks about making their way back to the front lines, but Amidala says they should go to the hangar to help Obi-Wan and Ani. How did she know about the hangar, having left the ship quite some time before it arrived at the final destination?
At the end of the film, we see Edward carving ice sculptures in his mansion. How did he get the ice up there? First of all, it takes place in a warm climate and I didn't see a freezer up there in the castle. He couldn't have gotten ice from town because firstly he had scissors for hands and couldn't have gripped the ice. And, even if by some miracle he could, he wouldn't be able to buy any from town because everyone in town but Kim was convinced that Edward was a killer, so they wouldn't have let him in their shop without calling the police. And Kim didn't bring it to him because she told her granddaughter in the end that she never saw him again after that night. So where did he get that ice?
In the pre title sequence James Bond travels in a hovercraft along the dirt road which is full of land mines. Soon after reaching the waterfall at the end, trucks drive up along the road he just drove in on to capture him. As there was only one road in to the waterfall complex the landmines must have all disappeared, as earlier on in that sequence we are informed that the only way that the North Koreans can avoid the mines along that road is by hovercraft.
When Indy is stepping on the letters at the end, trying to spell out God's name, he steps on J, incorrectly. When he falls through, however, he grabs onto another letter so as not to fall down. The letters he grabs onto and pulls himself up are an L and a Y, which are not in the word Iehovah, so should have collapsed too.
There are six metal bars mounted around the circumference of the water wheel's axle. In the wheel's interior, when Jack frees himself he lands on his feet, begins to run and promptly hits his head on one of those axle bars, then falls out. Moments later, when Jack returns and runs in the wheel, he is considerably shorter (way more than a foot) than all six spinning axle bars, which would make that previous shot impossible, however humorous it is.
How did the men on the ship get killed? The bridge was intact and the T-Rex was still inside the cargo hold. [A raptor escapes from the boat when it pulls in to the harbour, but they cut the scene from the film and now that bit doesn't appear to make any sense.]
When the warden comes into the cell the morning after the escape, the poster covering the hole is fastened down on all four corners - impossible to do after squeezing into that small hole. [On the DVD commentary, the director confirms that this was a movie "cheat".]
One of Snape's memories show Lilly telling baby Harry to be safe, be strong. That had to have occurred before Voldemort killed Lilly. Snape was not in the house until after Lilly was killed and Voldemort was gone. Only Lilly and Harry should have had that memory, but not Snape.

The Matrix
When Morpheus and his crew rescued Neo from the Matrix, how was it possible that Neo's real self had his ear pierced?
In the Redstar mainframe, we are told that the floor of the vault will trigger the alarm if it receives more than 0.25 seconds of contact (apparently even with the security checks). What would be the point of the bosses going through all of those security measures if they would just set the alarm off anyway? Surely once the girls have faked the fingerprint and retina scans, they don't then need to flip across the floor!
In Paris, why does the assassin go to the ridiculous amount of trouble of swinging into the room on a rope with a machine gun when he came in from the lobby (as proved by the dead woman downstairs)? Alternatively, if his intention was always to surprise Bourne by coming in through the window, why venture downstairs at all?

Bring it On
Check out the final routine at the end of the movie for the Clovers. Watching carefully, approximately 20 seconds into the routine you will see two girls on the left hand side running face to face into each other. If this had been a proper competition they would have lost because it was a major error in the routine.
At the start when the guys are infiltrating that building they parachute down to the roof. They are dressed in black so they can't be seen, but their parachutes are white.
This huge demon monster flies around and is seen by at least 30 people, and the day after this demon kills all these people. Everyone just goes on with their daily life. Where the hell is the FBI and the National Guard, this thing just killed 10 people and there's no search the next day for this demon that killed about 5 police officers?

The Cell
Peter goes into Carl's mind to save Catherine. When he's in there he sees the tank with the water nymph. On the tank are strange symbols which provide the FBI with the clue needed to find the latest victim. Makes sense so far. But, go back to the scene just after the FBI have captured the comatose killer and are looking in his basement. The FBI are looking at the contraption that the killer uses to suspend himself over the victim. On the contraption is the same symbol seen later on the water nymph's tank. Why didn't the FBI follow up the symbol then?
After Kimberly has the vision of the pile-up, she pulls her car across the on-ramp. She is still behind the concrete separator, so how did the truck actually hit her car later on? There was no evidence that the concrete was ever there. The truck got her cleanly.

Spider-Man 3
Flint Marco has his whole body turned into sand including his belt buckle and any other metal he happens to be wearing. If all of this turned into sand then why was the locket fine without it turning into sand as well?
In the final showdown, when Bond is fighting with Stamper, the girl is wrapped in a chain hanging from a crane and dropped in the sea. After the boat blows to bits, the chain continues to hang down even though there's nothing holding it. It even keeps hanging after Bond's swum down to untie her. What's keeping it there? Do all stealth battleships come with buoyant chains? With both arms at least partially free, why doesn't she just climb back up the chain?

The Animal
Spoiler: At the end of the film we learn that the girl is the wild animal, having been saved by the same doctor. Yet at the restaurant she is wearing a bare back dress and does not have the giant X-like scar on her back, like he has or the model has, who the doctor marries at the end.

Road Trip
When Beth is in Josh's room she picks up the card that says "Love Tiffany" and then asks "Who is Tiffany Henderson?" She wouldn't have known her last name.
Simmons stands outside the 'The Monastery' at Petra (not to be confused with 'The Al Kazneh' at Petra where Indiana Jones and the Last Crusade was filmed) and looks at the horizon, and he is able to see the Air Force landing with Optimus by the pyramids. It then appears to take them mere minutes to drive over there. This is outright laughable, even accepting that they make the trip in an alien robot car. Petra and Cairo are separated by hundreds of miles of desert, not to mention Israel being between Egypt and Jordan.
After Mario and Luigi have defeated King Koopa, Daisy's father and the man in New York re-evolve back to their human forms. This makes no sense as it is never explained, and none of the goombas, koopas or troopas ever revert.
The snakes are contained in the cargo hold which is shown to be unpressurised on this aircraft (there is an altimeter which releases the snakes after it hits 35000 feet - if the hold was pressurised it would level off at cabin pressure, which is about 8,000 feet). A cargo door is left open to allow the snakes into the passenger compartment, but this would either cause the plane to not pressurise properly, causing everyone on board severe breathing problems if not worse, or would keep the hold at cabin pressure, meaning the altimeter would never reach the right level to release the snakes.

Towards the end of the film they resolve they must destroy the submarine and hence all of Prague to save the world - Why oh why does Samuel L. Jackson, and all the other executives, drive to the middle of the soon to be destroyed city? It seems a waste that such important people would be willing to die for no good reason, especially considering they had 30 minutes to get away and weren't even aware at first that Xander was actually on the sub.
When the first security guard, who stayed back to get something to eat, hears something in the laundry room, he walks over to the washing machine where he finds the head of the other security guard inside. He turns around screaming and trips over the security guard's body on the ground with no head. Wouldn't he notice the dead body on the ground when he first entered the room?
