Continuity mistake: When the army takes Sheeta away, and throw Pazu in the dungeon, Pazu doesn't have his hat, nor is it anywhere in the room. And when he was able to come out, still no hat. But as soon as he leaves the fortress, it suddenly appears.

Other mistake: When Sheeta is inside of Laputa her pants become magenta colour, and her shirt a light purple. At first I thought it was just the shadows, but Mooska's clothes are exactly the same. Then you can see other scenes where Sheeta's clothes change colors, and she isnt in darkness.
Trivia: Director Hayao Miyazaki had said in interviews that he was ignorant that the word Spanish word "Laputa" means "filthy whore." If he had been aware of the word's meaning, he would not have used it in the first place.
