Continuity mistake: When Raj's parents tell him to put his laptop down and gather his friends, they all huddle around the one-seat sofa. Sheldon is crouched to the left of the seat with his hands on the sidearm, yet in shots angled at the left he has disappeared from his place (as to not obstruct these particular angled shots.) The Benefactor Factor - S4-E15
Continuity mistake: When Sheldon and Leonard are in the kitchen discussing Leonard's upcoming night out with Mrs. Latham, there's a plastic bottle of orange juice on the table that keeps disappearing and reappearing as the camera switches between Sheldon and Leonard.
Suggested correction: The bottle is there every time, a few times because of the camera angle it is hidden by Sheldon.
The bottle of OJ is right next to a container of Coffee Mate, both items always visible when the bottle of OJ is present. When the OJ is not present, only the Coffee Mate is there, near enough the center of the table to not possibly be blocked out by either Sheldon nor Leonard.
No it is not right next to the coffee Mate, there is some distance with a phone in between. You can sometimes see the bottle behind Sheldon when he moves.
Continuity mistake: When Penny is telling Howard and Raj about Sheldon's "drug addicted cousin" her scarf keeps jumping in and out of her jacket.

Continuity mistake: When Penny sneaks into Sheldon's room at night to ask him about the online game, she leaves his bedroom door half open. But when she leaves, the door is shut. (00:07:35)

Continuity mistake: When Howard is proposing to Bernadette she is holding a tray with two glasses on it. The glasses are next to each other, side by side for two shots of her. Then in the third shot the glasses move so one is behind the other. Then in the fourth shot they are side by side again.
The White Asparagus Triangulation - S2-E9
Continuity mistake: When Sheldon, Raj and Howard are talking in the cafeteria, Sheldon's drink keeps moving position.
Continuity mistake: In nearly every episode, Sheldon demonstrates his OCD when he knocks three times on a door, says a person's name, and repeats that sequence twice, for a total of three iterations, but in this episode he radically departs from that behavior not once but twice. First, wanting to talk to Leonard, he knocks four times, says "Leonard" and repeats the sequence three times for a total of four iterations. Later, wanting to talk to Penny, he knocks four times and says her name, repeating that sequence at least four more times. Given that this was the first season, I assume the writers had not yet settled upon the 3x3 routine as a comic behavior.
The Grasshopper Experiment - S1-E8
Continuity mistake: When Raj is drinking with Lalita in the bar Penny works at, in one shot he raises his Grasshopper drink to his lips with his left hand. In the next shot it's in his right (this is just before he says "Oh my God, you've lost so much weight").

Continuity mistake: The way Penny holds her notepad when talking to Sheldon at the Cheesecake factory keeps changing instantly. (00:10:10)
The Habitation Configuration - S6-E7
Continuity mistake: When Wil first enters Fun with Flags, he has his flag partly on the table in front of him. In the next shot, the flag is not on the table at all.
The Comic Book Store Regeneration - S8-E15
Continuity mistake: While in Penny's apartment, Sheldon is folding laundry and Penny is talking to him from the kitchen counter. Between shots, the water bottle in front of Penny moves by itself to different spots on the counter.
