Continuity mistake: When Bones and Booth are discussing him and Tessa breaking up, the background outside the car changes between traveling at speed, traveling slowly, travelling through residential and traveling on highways all instantly. (00:32:25)
Continuity mistake: Booth finds the entry in the diary and holds up a square of paper. Camera cuts and he is now looking at his watch with the diary and paper gone. (00:35:25)
Audio problem: When going up the escalator, Booth's lines after the quip about tying up horses are overdubbed. (00:37:10)
Continuity mistake: At the end after shooting Farheed, we see Booth with both hands on the railing. Camera shows a secret service operative opening the camera bag containing the bomb then cuts back to Booth who suddenly has his gun back in his hands and raised as if he had just fired. (00:38:50)

Audio problem: When Angela is saying the line "put an adolescent in an awkward situation" you can see that her words don't match her mouth. (00:18:25)
Continuity mistake: When Bones is saying how good Hodgins is with bugs, the amount and length of noodles hanging out of her mouth changes instantly. (00:19:20)
Continuity mistake: When Booth finds the broken CD he rests it on his face, camera cuts and now he is pointing with it. (00:26:30)
Continuity mistake: While waiting for the sex tapes, Bones has her arms crossed or leaning on the car door depending on the shot. (00:29:25)
Continuity mistake: At the end when Booth is talking to Bones at the diner he has his left hand flat on the counter in one shot and then raised up in the next. (00:41:00)
Character mistake: While visiting Hanover Prep, Booth asks what "Omnia Mea Mecum Porto" meant, insinuating that he didn't know Latin. However, in later episodes every time he translates Latin he brings up that he was an altar boy, therefore he should have known Latin during this episode. (03:41:00)
Continuity mistake: The lawyer gives Booth the file on Howard Epps and he opens it with a picture on the left hand (screen right) side. Camera shows the file open and that photo is now on the right under a bulldog clip there fore making it impossible the photo fell and swapped sides when opened. The picture also rotates. (00:03:50)
Continuity mistake: When Booth places the beaker of Hodgin's beetle, Zac's beetle swaps place on the table instantly. It goes from left of the beaker to right. (00:06:35)
Continuity mistake: When going through the photos, Bones is looking at one of the victim in a field. Camera changes and now it is one of the victim's face close up. (00:11:00)
Answer: Answering my own question here but, having contacted various people involved in the production of Bones including Kathy Reichs, Hart Hanson, Eric Milligan, and Deirdre Lovegood who portrayed Taffet onscreen I finally have the answer. No-one know how she did it due to her constantly working alone. And she never revealed this information before her death.
