Visible crew/equipment: After Crais "humbly" accepts Talyn's offer of the Hand of Friendship, just as the metal tentacle rises up from below the floor before the neural transponder is embedded in Crais, we can see a crew member's hand holding the tentacle at the bottom of the screen.
Visible crew/equipment: After Zhaan has taken control of the Halosian ship, when Zhaan's transmission appears on Moya's clamshell viewer, in the shots facing Rygel, John, and Aeryn (in each others' bodies) we can see the puppeteer, who's wearing a headset, with his right arm up in Rygel's sleeve. Fun to watch.
Visible crew/equipment: After Meelak opens the door to Rygel's quarters and asks Crichton why he wants the Hynerian's help, Rygel betrays Chrichton and says, "I don't think the mind cleansing is working," and when John punches Rygel's face, in the close-up we can see the puppeteer's fingers beside Rygel, behind the table.
Visible crew/equipment: After John acts out what the word "shoot" means before he and Aeryn release the vorc, it cuts to the wiggly-eared vorc moving down a corridor while Aeryn and John follow behind him, and we can see a crew member's arm holding cables for the moving animatronic vorc, at the left side of the screen.
Visible crew/equipment: When they listen to the sphere's signal to analyze it, in the shots of Rygel, D'Argo, and John, particularly when John asks, "What stopped?" just before the message that only the three Johns hear, we can see the brunette puppeteer with his arm up Rygel's sleeve, at the right side of the screen.
Chosen answer: It's never explained. John mentions a theory that his less technologically developed craft simply interferes with the wormhole less than the "superior" Vipers, but they never make a concrete determination on that point. But we also have to take into account the fact that Moya traverses wormholes with no ill effect as well.
