Continuity mistake: When Mulder is in the Tram car ascending the Mountain, to rescue Scully, he pulls all of the things out of under the top left-hand seat, but when the scene moves to Krycek in the booth, you don't see any of the thing that Mulder threw out.

Continuity mistake: When Tooms is in the cell right at the end, we see when his food is being brought over to him on the tray that there is a drink and a bun, when the shot changes to the other side of the door the drink and bun have swapped sides. When the shot changes back to the other side of the door, the tray is now the other way around and then when the shot goes back to the other side the whole tray has now disappeared.
Continuity mistake: When Mulder and Scully are moving into the house, there is a shot of Mulder's watchface which reads that the date is the 7th. A few minutes later, Scully is walking around with a video camera, and narrating and she says the date is February the 24th.

Continuity mistake: When Mulder experiences his near-death trance state his body is lying, apparently lifeless, in a star spangled sky. As the camera tracks in on him the toes on his right foot twitch, just after Deep Throat begins to speak. The foliage covering his chest also changes position between shots. In the wide shot he is covered up to the armpits. But the first close up shows his chest is exposed. Then in later close ups it is covered again.
Continuity mistake: In the scene where the Riley Animal Hospital sign lights up, the time comes across the bottom of the screen saying 6:21 p.m. The scene then cuts to inside the animal hospital. However, the clock inside does not read 6:21. It reads somthing roughly before 6.
Continuity mistake: When Skinner walks into the cafe (the time he gets shot) another man is just walking out, leaving a table with a used glass and coffee cup. The waitress is in the back, getting Skinner a cup of coffee (she couldn't have cleaned the other table yet), but when we look over Skinner's shoulder you can see that the other table is cleared and has a clean coffee cup (turned upside down) on it.
Continuity mistake: When Scully is in her room after the autopsy, we see the x-ray attached to her lamp. When we first see it, we can see the letters LD on it, yet when the shot changes back to the x-ray after Mulder has gone, we can only see I, presumably the other x-ray is now overlapping it.

Continuity mistake: When Mulder and Scully are driving after their plane lands, we see at one point that Mulder has his left hand on the wheel and he is eating a sunflower seed with his right, yet when the shot changes he's driving with his right hand and eating with his left.
Continuity mistake: When Scully points out the location of the last time they saw Gibson Praise, she points to the (real) Palo Verde Nuclear Plant, which is west of Phoenix. In 'The Beginning' the plant shown was the (fictional) Rolling Hills Nuclear Plant, 60 miles east of Phoenix.
Continuity mistake: When they find the felled ancient tree, the stump that Mulder clambers up onto to investigate the growth rings has a distinctive crack at the center and the growth rings are irregular in shape. However the stump that we get a close up of has no crack and regular circular rings.
Continuity mistake: When Frohike plays the slot machine, the first position on the reel shows a single bar. After Byers spots Suzanne, the camera goes back to Frohike and the first position now is not a single bar. There wouldn't have been enough time between the shots for Frohike to have another pull of the machine.
Continuity mistake: Mulder says that Scully was abducted and missing for four weeks. In "Duane Barry," the date stamp is given as August, then in "3," when Mulder returns to the X-Files office he turns the calendar all the way to November. Since Scully is returned the next episode after this, she must have been missing for at least 3 months, not 1.
Continuity mistake: After the meeting with Dr. Davey, we cut to Mulder sitting in the train station trying to figure out what Dr. Banton was doing in the video. We see an overhead shot of the station, which shows a column in the far distance. Watch carefully: the shot never loses sight of the column, and you can see random passersby walk towards the column, but NO Scully. As the camera moves downwards to focus on Mulder in the foreground, Scully suddenly appears from behind the column, as if she had been walking towards it all this while. Obviously, she had been standing behind the column until her cue to come out.
Continuity mistake: When the bank manager goes to open the door for the brinks truck containing the robbers, the clock on the wall reads 9:45. When the robbers are taking him back to the vault, a couple of shots of the skull-masked robber shows the clock reading about 9:43.
Continuity mistake: When Scully and Mulder first visit John Mostow he says that he drew all the pictures of Gargoyles, which would have been a pretty good act considering he was in a strait jacket and would not have been allowed to have paper and drawing materials anyway.
Continuity mistake: In this episode, both Mulder and Scully say that the last time they were in Oregon was 7 years ago. A previous episode this season dealt with the millennium, so we know this episode took place in 2000. So seven years ago would be 1993, the year the show first aired. But in the Pilot episode, the corner of the screen reads their location in Oregon and March 7, 1992. 8 years ago.
Continuity mistake: At the end of this episode when Mulder is talking to Marty through her jail cell, the position of their hands change. In one shot, Mulder's hand is covering hers, and in the next, each of their hands are gripping the cell bars. This goes back and forth a few times.
Continuity mistake: The dates on the academic discipline and progress forms for Max are not in accord with the order of the episode, coming after the "Millennium" episode. Supposedly the changes in his behavior and grades started a few months before, but the reports are from a few years ago.
Continuity mistake: During the conversation with Scully regarding Wayne Weinsider, Mulder says "I don't know why. I'm not a psychologist", which must be a big surprise for all viewers, to say the least. Mulder graduated from Oxford University with a Bachelor of Arts degree in Psychology (e.g. "Dreamland II") and he worked for some time as a profiler for the FBI (e.g. "Young at Heart").
Continuity mistake: At Mulder's 'funeral' around when there is a knock at the door, we see Frohike raise his bottle to take a swig. The shot cuts to facing Scully and we can see Frohike further in the background and his bottle is nowhere to be seen, when he should've been mid-swig.
Continuity mistake: When Senator Richard Matheson tells Mulder about the four Japanese Nationals had been murdered, he says that the murders had occurred several weeks ago. But when Mulder brings Scully up to speed a scene or two later, he tells her that someone must have been able to identify the four doctors who were performing the autopsy because they were murdered YESTERDAY.

Continuity mistake: When the psychic collapses, sun is streaming through the window, indicating early afternoon. When we see the ambulance driving away a few scenes later, it's dark outside. It's highly unlikely it took a medic team several hours to get there and stabilise her.
Continuity mistake: After the part where the head Kindred woman tells Mulder and Scully "I asked you not to interfere", Mulder leads Scully away. From one camera angle, he is leading her away by the hand. In the same scene, but from a different camera angle, he has his arm around her. When we go back to the first camera angle, he is once again leading her away by the hand.
Continuity mistake: In the mine with the medical records we see Samantha's file. In the season 1 episode "Conduit" we see the X-File Mulder opened on her. In the previous episode she is listed as Samantha T. Mulder and her birth date is 1/22/64. Here we see her name as Samantha Ann Mulder and her birth date as 11/21/65.
Continuity mistake: When Scully is reading report from Simmons' death, we can see that is has occured on the 7th of November, 1993; which means that whole episode takes place at the very beginning of November, but at the same time Scully and Mulder should be at Alaska (see episode "Ice").
Continuity mistake: When Scully is talking to Skinner in Mulder's empty hospital room, her cross necklace is off to the left. Then, when she says, "Sir." it's almost centered. And no, this was not caused by her turning around a minute or so before she said it.
Continuity mistake: When Mulder, Scully and the other police officers are digging Ray Soames's grave, one strap of the coffin breaks and the coffin falls and starts to roll. When it hits a tomb stone and opens, you can see there's a normal size body in the coffin. When they look into the coffin, there's this small alien body.
Continuity mistake: This is probably one of the most intriguing chess plays in the history of mankind. In the first move shown on the screen Gibson moves a white knight from e4 to f6. Then, in the close-up, the situation on the chessboard more or less corresponds to the arrangement of the figures previously shown on the screen. However, in the next shot, when we see the chessboard from the Russian perspective, the arrangement is completely different. Especially, there is no white knight on the chessboard at all. In the following shot the white rook suddenly appears on g8 (and is subsequently beaten by the black king), but in the next move Gibson again moves his white rook on g8, while the black king has miraculously returned to h8 and again beats the white rook. Moreover, Gibson could not play two white rooks, because later on we see that there is still at least one white rook on the chessboard.

Continuity mistake: Mulder writes Kritschgau's name on the ulnar side of the palm of Skinner's right hand. Later when Skinner is looking for Kritschgau in his apartment building, the writing is on a different part of Skinner's palm, beginning around the middle and extending diagonally towards the thumb.

Continuity mistake: Clyde Bruckman commits suicide by placing a plastic bag over his head until he asphyxiates. However, when Mulder and Scully first discover him you can see in the shot just before Scully holds his hands that there is no plastic bag around his head (may only be visible in widescreen format).
Continuity mistake: When doctors make a cut on Cassandra's belly, the green substance comes out of the cut and pours down directly onto the piece of blue cloth she is covered with. In the next shot the fragment of cloth that was in contact with the substance is dry, but in the following shot, there is a large soaked stain on the piece of cloth.
Continuity mistake: When the CSM discovers the bright spot on the carpet, he immediately realises that Mulder's apartment was under surveillance. However, one can notice that soon after entering Mulder's apartment, the CSM looks down at the floor and carpet covered with blood and there is no bright spot.
Continuity mistake: When Mulder and Scully talk about the piece of skin while driving to the reservation, one can see that there are green trees from the Mulder's side of the road, but when the shot is taken from the outside of the car, there are only grey bushes and landscape devoid of nearby trees on both sides of the road.
Continuity mistake: When we see Dana Scully after being abducted she has an instrument in the middle of her stomach, inflating it. When we see it in the first shot there is nothing but the instrument, then in the next shot there are gauze pads taped down all around it.
Continuity mistake: When Scully finishes her conversation with Doggett and walks away, there is only one dark-haired policeman watching the crime scene, but when Doggett looks at the crime scene and Mr. Underwood gets up, there is a blond-haired policeman talking with someone.
Continuity mistake: When Doggett and Skinner visit Dr. Andre Bormanis at his place, in the first shot from the back he is leaning over some laboratory gear that is holding in his hands, while in the next front shot he is standing upright manipulating on the table with his hands.
Continuity mistake: When the guy from the NSA is speaking with his supervisor, after the supervisor asks him about his wife and child, in the background he turns his head toward the supervisor, while in the next close-up take he turns his head toward the supervisor again.
Continuity mistake: When Knowle Rohrer is talking with Agent Doggett face to face in a separate room about the super-soldier project, he is wearing a red FBI badge, but in the previous scene when he came to visit Doggett, he was wearing a regular FBI badge.
Continuity mistake: When Agent Reyes is aiming at the oncoming car of a ranger, in the front shot the windscreen of the car is completely covered with dirt and fully opaque, while filmed from the ranger's side the windscreen seems to be transparent and relatively clean.
Continuity mistake: After entering the room with the water tank Agent Doggett has dived into, the Assistant Director Brad Follmer screams "Doggett!", while in the same scene in the "Nothing Important Happened Today I" episode he screams "Agent Doggett!"
Continuity mistake: When Scully reads the alleged printout of the email sent to her by Mulder, it says: "Dearest Dana: I've resisted contacting you for reasons I know you appreciate...I want to come home, to you, to William", but when Scully has previously viewed this message in the internet café, it had a different form: "I've resisted contacting you for reasons I know you continue to appreciate...I want to come home. To you, and to William."
Continuity mistake: When Scully enters her apartment, the blinds are up and there is quite a lot of light in the room. However, when the flashback with Mulder ends, during which Scully was supposedly standing still, the shades are rolled down and there is much less light in the room.
Continuity mistake: When Scully walks into Mulder's office, she stops in the position with the "I want to believe" poster in the background, then she takes a couple of steps to make acquaintance with Mulder, and she finds herself again in the position with the poster in the background.
Continuity mistake: Later in the episode a man bangs on an air conditioner to try and stop it from making noise. In the first scene you can tell air is moving because the streamers are moving. After he bangs on the unit the streamers stop moving. The air conditioner is still on.
Continuity mistake: When Skinner walks away from the conference table, his armchair is only slightly turned left from its normal position towards the table, but when he comes back with additional documents, the armchair is turned left to the position perpendicular to the table.
Continuity mistake: While Mulder's waiting for Langly and Frohike to unlock the exit door, Gray-Haired Man keeps shooting at the glass door, and the increasing bullet damage on the glass doesn't stay consistent as more damage occurs, and changes between the closeups and wideshots.

Continuity mistake: When Mulder is talking to Dana's mom about finding her cross (necklace) in the trunk, Scully's mom says that she gave it to her on her 15th birthday, but in Season 5 in Christmas Carol, Scully has a flashback to receiving it at Christmas.

Continuity mistake: During the previous episode, Skinner receives a nasty gash on his head courtesy of Billy Miles. This episode takes place 48 hours later and there is no indication whatsoever that Skinner received such an injury (the wound is visible once again in the next episode).
Continuity mistake: In this episode the character of Billy Underwood was played by twin brothers Kyle and Ryan Pepi. If you pay attention you can tell when one twin was being used instead of the other as one of them has two freckles on his neck and another two by his right eye whereas the other does not.
Continuity mistake: When the Lone Gunmen speak with Susanne Modeski, in the background there are some cars parked in front of the Stadium Inn. However, just seconds after, when the telephone rings, there is a white truck parked at the entrance. Later on, the cars are back again.
Continuity mistake: Malcolm Wiggins stabs Alfred Fellig in the back three times, including once in the middle of his back to the right of his spine. However, when Scully is examining Fellig's back later in the episode, he has at least six stab wounds, and all of them are around his shoulder blades.

Continuity mistake: Just as Mulder and Scully are entering the interrogation room to question Lauren for the second time, Mulder is holding a thin stack of paper, folded in half in his right hand. In one shot, these are folded horizontally. In the immediate next shot, they are now folded vertically.
Continuity mistake: Just before Skinner shoots Alex Krycek in the head, Alex is lying weakly on the ground, having already been shot twice. However, as Skinner makes the kill shot, Alex is suddenly standing and falls to the ground upon impact of the bullet, with no time (or strength) for him to have risen. Also, the last shot of the dead Alex shows his face and his nostrils flare from breathing.
Continuity mistake: When Mulder sits at the computer terminal in the census records room, we see two empty boxes on the screen, one for an ID and one for a password. The shot cuts to Mulder, then back to the screen and shows him typing the password, while the ID has already been typed in; it is very long and there wasn't time in between shots or nearly enough clicks of keys for Mulder to have entered that ID.
Continuity mistake: After Rob returns to his apartment after throwing out the trash bag with the bloody shirt inside, his mouth starts bleeding and he goes to the bathroom. He removes his false teeth and a few of his real teeth start falling out; he has a small smear of blood on his bottom lip when the camera is looking at him but his mouth is clean when the shot changes to his reflection in the mirror, with no time in between for him to wipe it.
Continuity mistake: Izzy unwraps a peanut butter sandwich and sets it on a bare tree stump as bait for 'the Great Mutato', then he steps away with the others. When we see the Great Mutato hurriedly put it down, a paper bag is suddenly sitting on the stump beside the bitten sandwich.
Continuity mistake: Pusher loads the revolver with one bullet, leaving five chambers empty. When Mulder picks it up and points it at Pusher, the bullet can be seen in the cylinder, just to the right of the gun barrel. Later, when Mulder begins to slowly pull the trigger for the third time (aiming at Scully), we see the cylinder turn to Mulder's left. Problem is, with the bullet situated as it was when Mulder picked it up, the bullet would have moved to the barrel and been fired the first time he pulled the trigger, killing Pusher. Instead, it fires on the third pull.
Continuity mistake: When Scully is searching through the pictures to find Sarah Kavanaugh and Sullivan Biddle, she turns the photographs over and they have a label on them to say who they are. Yet when the shot changes angle to show the photos from the back, the labels have disappeared.
