Continuity mistake: In the end, when the President is visited by the X-Men, he receives a blue binder, which is laid in front of him on the table. When they have left, you see a shot including the President's desk, and you can see that the only thing he has on the table are some sheets of paper, stapled in the upper left corner, opened up. Then the shot changes to a close-up of the President, and then back again, and you see the blue binder in front of him, closed, and the papers have disappeared.
Continuity mistake: When Wolverine attacks the SWAT member in the Mutant Academy kitchen while Iceman takes cover, there's a spot the difference competition between the start and end of the gunfight. After a second or two there are bullet holes in the back wall, the Dr. Pepper's been knocked over, the basket's gone from the corner of the table, and the chair at the right is maybe a foot from the corner. When we cut back, the bullet holes in the wall have changed position, the Dr. Pepper's righted itself, the basket's back on the corner, and the chair's now much closer to the edge. All this while Iceman's hiding and Wolverine and the gunman are fighting each other.
Revealing mistake: In the scene where Storm and Nightcrawler rush to rescue the children from the holding cell, you see a shot of the cell where the children stand up and say "Listen..." before Nightcrawler teleports inside. If you look carefully, you will see Nightcrawler's silhouette in the shadow against the wall.
Deliberate mistake: Almost trivia, but not quite. When Mystique's looking through the guard files to find a suitable candidate, lots of photos flash up very quickly before she finds the guy she uses. Of note is that Bryan Singer pops up in guard uniform (with his own name), and so does someone called "Donner, L". This is most likely referring to Lauren Shuler Donner, one of the producers, and sex is specified as "F", but the photo is of a stubble-coated man.
Plot hole: When the Drakes (Bobby's family) arrive home they are acting quite naturally, until they find Wolverine there and get a start. Later on we see that they had parked their van in the driveway right behind Cyclops' car, which Logan and company had borrowed and parked there. Wouldn't they, seeing a strange car in their driveway, be suspicious or at least enter their house asking "Bobby, are you home?"

Continuity mistake: When Wolverine, Rogue, Bobby and John are in Bobby's house and are talking to his parents, his dad says to Wolverine "What are you a professor of?" Just after this the camera cuts to an overhead shot, there is a solid orange pillow at Bobby's brother's side, but in all following shots the solid orange pillow has vanished and is replaced by two striped pillows.
Continuity mistake: The mutant assistant that Stryker is controlling has the same healing abilities as Wolverine, but somehow she doesn't heal when the mind control substance is put on her neck. Even if she would still be affected by the mind control stuff, the wound she got from it should have healed.
Continuity mistake: When they show a shot of the captured children in the cell, all of the children are barefooted, but when they show the children running in the snow after escaping the dam, a few of them are wearing brown slippers. When did they get a chance to put those on?

Continuity mistake: When Wolverine is fighting Deathstrike, Wolverine lands on a steel-like platform hanging over the water tank. When Deathstrike gets underneath and starts stabbing Wolverine, she is on his left side, yet when the camera cuts to a view from underwater looking up, she is on his right side.
Continuity mistake: When the SWAT team are inside the mansion, Logan jumps down to save Rogue Bobby and John, and he chucks two guys back some distance. In the overhead shot, the four SWAT guys are together on the floor, instead of two of them being some distance away like we saw in the previous shot.
Continuity mistake: When Mystique is looking around in Stryker's computer, she notices a folder marked "Cerebro", next to the "Delete" icon on the screen. However, when she opens the folder, we cut to a wide shot and the icons around the delete icon have renamed themselves, plus the cerebro folder itself has disappeared.
Continuity mistake: In the museum scene at the beginning when Iceman freezes the guy on the floor, you can see a guy standing beside him with jeans and red boots on. The shot goes back to the guy on the floor and the one who was standing beside him is now standing behind him.
Visible crew/equipment: Right after Cerebro begins to kill all the mutants, Mystique gets down on her knees in pain and tells Magneto to hurry. The next scene is a shot of Stryker running down a corridor and opening a door to go outside. Before he opens the door, you can see the shadow of a crew member going across the door.
Audio problem: When Bobby's brother dials 911 you hear 3 tones (for the 3 digits he dials). But the 3 tones aren't the right tones you hear when you dial 911 from a touch tone phone. In fact the 2nd and 3rd tones should be the same because it's the same digit but they were different. As if someone just dialed 3 random digits. And there's no doubt he dialed 911 because the operator answers "911".
Continuity mistake: When Xavier is in the plastic prison with Magneto, at the end of this scene, you see Xavier put his hands on the doors of the prison, but in the following shot from outside the prison his hands have changed positions on the doors.
Revealing mistake: In the beginning of the movie when Wolverine puts the cigar out in his hand, you can see the mark of a wedding ring on his ring finger (Hugh Jackman is married). Even if Wolverine got married during the "blurred" bit of his memory so doesn't remember it (tenuous at best), his healing ability would have removed any ring mark. Either way it just doesn't belong.
Continuity mistake: When Wolverine returns home to the Xavier mansion, Rogue greets him, they talk, and when Jean arrives Rogue leaves them alone. In one shot Rogue's hair is over her left shoulder running down her chest, but in the following shot all of her hair is at the back.
Continuity mistake: When Wolverine can't sleep, he hands Bobby the soda bottle and the contents are almost full, but when Bobby blows on the bottle and hands the chilled bottle back to Wolverine the contents are much lower. Then when Wolverine drinks the Dr Pepper, the bottle is full again.
Revealing mistake: In the part where Mystique (as Grace) and the guard are in the bathroom, right after the guard drinks the rest of the beer and passes out, Mystique turns him over and you can see the guard move his right leg to steady himself even though he is supposed to be knocked out.
Continuity mistake: During the mansion invasion scene, Wolverine jumps from the balcony level. He drops onto one knee, and stabs two soldiers with his claws. He then stands up and throws them off. In the shot from behind once he's thrown them he's still part crouching, but in the very next shot from the front, he's fully upright.
Continuity mistake: In the scene where we see the X-Men and Magneto inside the jet at Alkali Lake, they are going over a map of the base, the camera cuts to Nightcrawler and Pyro, in this shot we see Pyro with his hands behind the head rest not visible, yet in the following shot his hands are now visible above his head, then the shot after back to being behind the head rest.
Continuity mistake: At the beginning of the film in the museum scene when we first see Pyro and Iceman, there is a man with a green sweater that is sitting behind Iceman. In the next shot he's sitting beside him, then is behind him in the next shot. You can also that in one shot he is looking in Pyro's direction but in the next shot, he isn't.
Continuity mistake: When Mystique (as Dr. Jean Grey) tries making out with Wolverine, we see that the scars that Wolverine made in the first film are vertically across her stomach. But in X-Men, when Wolverine stabs Mystique with his claws, the marks (which later become scars) are horizontally across her stomach.
Visible crew/equipment: When Magneto and Xavier are speaking inside the plastic prison , look to the right of Xavier's head when Magneto says something about "failure with Stryker's son". There is a partial view of a piece of some kind of equipment moving around lightly reflected in the glass. It's definitely not one of the actors by it's shape.
Continuity mistake: When the SWAT team raid Xavier's mansion, a SWAT member walks into the kitchen where Bobby is but Wolverine grabs him which causes him to fire. The napkins on the table get shot at, then fall onto Bobby who is kneeling down behind the kitchen table, but in the following shot they are falling down again.
Continuity mistake: When Cyclops encounters Lady Deathstrike at Magneto's prison and knocks her down with his optic blast, watch her eyes as she's getting up from the ground. Instead of the greyish white they should be while under the control of the serum, they're a rather nice looking shade of blue. When it shows her standing, they are white/grey again.
Revealing mistake: When Storm is admiring Nightcrawler's body art, there's a point at which you can see the color of the actor's skin in the crease of his neck, because he either sweated off his blue makeup in that spot, or the artists didn't apply enough. There's a point toward the end of the movie where you can see Rebecca Stamos' skin in the crease of her neck as well.
Factual error: In the scene where Wolverine is shot in the head the bullet stays in place until it falls off. Wolverine's skull is indestructible Adamantium (that doesn't even bend slightly from the impact), and an object that applies a certain amount of energy towards another object has the same energy applied to it in return. Considering the bullet's high speed (which means high energy) and the fact that there is not enough material around Wolverine's skull to absorb the bullet's energy, the bullet should have bounced right out.
