Continuity mistake: When Eddie Valiant is in his office, and he examines the newspaper photo of Jessica Rabbit and Marvin Acme, the picture doesn't match the photos shown to RK Maroon earlier in the film, and neither does the original of the photo he looks at next. The photo shows an earlier, less sultry version of Jessica, in a halter-neck dress. (Jessica wears a strapless dress throughout the film). The DVD's Toontown Confidential special feature mentions that Jessica's look changed during filming, and the scene where Eddie takes down the Jessica photos and looks at the holiday photos of him and his brother was re-shot to show the new Jessica. Looks like they either missed the newspaper scene or felt that the view was so brief it wasn't necessary to change it.
Continuity mistake: As Eddy Valiant walks out of Maroon Cartoon studios in the beginning a hippo bumps into him, then walks away. About 7 seconds later you see the hippo sit on a bench causing the bench to collapse to one side and a man fly up. You can clearly see the rope that pulls the man up as well as the actual person holding the rope.
Continuity mistake: In Valiant' office notice the whiskey bottle to the right of Valiant. Then Roger is about to sit in his brother's chair. While Valiant is yelling at him, look right in front of him the whiskey bottle is there, but then when he sits down the bottle is back at its original spot.
Continuity mistake: After Roger springs onscreen from an underground pipeline at the Acme Factory, a steel grate is thrust high into the air, falling right in front of Judge Doom (however the shot cuts away half a second before it's supposed to hit the floor). But two shots later that same grate is seen falling from a much higher elevation again. It should have been lying on the floor at this point.
Continuity mistake: At Valiant' office notice the bottle of whiskey on the table, right before he examines the pictures of Jessica and Acme, the bottle is about almost full. But in the next scene after he finds out that Roger is there he sits down and you hear him pour himself a drink. In the next shot the bottle is almost empty and he is holding a glass that only holds about a mouthful of whiskey. How could he pour that little amount of whiskey and lose that much?
Continuity mistake: When Eddy is fighting Judge Doom, Eddy is holding a giant cartoon magnet. He then attracts Judge Doom's sword and when Eddy drops the magnet it is attracted to a steel drum. If you look at the bottom of the drum you can see two strings on the bottom of the drum as it moves towards Bob Hoskins.
Continuity mistake: Near the end in the Acme Factory, the weasels tunnel through the wall and say "Toontown is on the other side of the world, boss". Understandable because of the portal link between the two "dimensions". But while the wall they're tunneling through seems to only have about ten layers of bricks, when the Red Car crashes through it, it alternates between one layer of bricks to three and back and forth.

Continuity mistake: Baby Herman opens the faucet and floods the kitchen, but 2 seconds later there is no trace of the water. Since the rest of the mess that Herman and Roger cause (scattered cutlery, broken objects and furniture) does appear at the end of the gag when toon and real world combine, some trace of water should be seen somewhere.
Continuity mistake: When Roger goes to the Acme warehouse, he brings the gold-plated gun that was in Eddie's car after Eddie took it from RK Maroon. This is a real (not-animated) gun, and when Roger is talking to Benny before going into the warehouse, he's holding a real (non-animated) gun. After Roger bursts through the drain, the gold gun he's holding is animated.
Continuity mistake: When Eddie and Baby Herman are in the hallway discussing the late Marvin Acme's will, Eddie repositions the baby carriage and starts unlocking his apartment door. He then turns around to face Baby Herman, but between shots his body rotates back to its original position.
Continuity mistake: The driver's side windshield wiper on the Toon Patrol car moves itself to a different position as Eddie and Roger try and make a getaway near the bar. When Eddie looks for a key, only some of the wiper actually makes contact with the windshield, but one shot later the wiper has moved significantly further towards the center.
Continuity mistake: After leaving Judge Doom to be flattened by the steamroller, Eddie runs over to the dip machine and turns off the ignition. If you watch as Roger and Jessica are about to be blasted with dip, the stream of dip goes from being on their left side, to right, then back to left again between shots.
Continuity mistake: During "Somethin's Cookin'", Roger lands himself in a wall-mounted ironing board. As he emerges seconds later to a barrage of sharp utensils, notice how there's a wall outlet installed just below and to the left, but it wasn't previously there when he flew into the ironing board.
Continuity mistake: After saving Toon Town from Judge Doom, Eddie lowers the giant hook and starts untying Jessica and Roger. He throws one rope offscreen and the other just slips from the hook on its own. But in the following shot no rope can be seen on the ground directly below the hook where it should have landed.
Continuity mistake: Before Eddie drives his Plymouth into Toon Town, he breaks out Yosemite Sam's gun for the occasion and loads it with the animated bullets. The gun starts off in his right hand. But by the following shot when he gets ready to take a swig of Wild Turkey, it has instantly switched over to the other.
Continuity mistake: When Judge Doom is melting and is just about to die, the wide angle shows he's surround by a very thick cloud of yellow smoke that keeps us from seeing his face, then in the close-up it changes to a very thin smoke that allows to see his face, and then back to the wide angle and the thick smoke again.
Continuity mistake: Roger and Jessica are safe when the spray-machine breaks the brick wall. It then goes through the other side staying on the left side and moving far away from the debris. Angle on Valiant, and when back to the wall the machine has suddenly moved several feet to the right and is crossing the wall again.
Continuity mistake: In the scene where Valiant leaves Maroon's office, he goes outside and closes the door behind him all the way. Then a cartoon character passes him. Notice the character opens the door by pushing on it instead of turning the knob? I thought Valiant closed it all the way.
Continuity mistake: The number of wood slats on Baby Herman's playpen keeps changing at the start of the film. When his mom says goodbye there are eight slats at the front, and five at the side. When he escapes the playpen there are eight at the side, and when Roger realizes the playpen's empty, there are nine at the side and seven at the front. Additionally, the characteristics of the teddy bear changes, as well as the colors of the balls on the wood slats.
Continuity mistake: In the scene where Valiant is in the bar and just learned that his friend has been laid-off he takes a drink but Dolores puts her hand over it. In the next shot she has a shot glass in her hand and a bottle, but when Valiant shows her the check, both the glass and the bottle are gone.
Continuity mistake: When Eddie goes to meet Maroon with his accusations, Maroon is holding a distinctively brass colored gun. When Eddie attacks him, the gun is released by Maroon, and it instantly cuts to a shot of Eddie on top of him, an identical gun in hand. Then when they get up, Eddie tosses the gun aside. When Doom shoots Maroon through the window, Eddie dives for cover and once again the gun is amazingly in his hand.
