Updated recently Factual error: In the beginning of the episode "Show and Tell", you can see Woody clipping his toenails on the bed. You can see how many toes he has one of his feet. He has 5 toes. Yet, in one of the first episodes, Woody states he has 8 toes on one foot and 3 on the other.

Broke "N" Yo-Yo (season 1, episode 3)

Mistake Continuity: In "Broke 'N' YoYo", when Cody has just sat down to talk to Zack after collecting loads of towels, in the first shot the towels are on the chair in front of him. In the next shot, when Cody leaves to practice, the towels have vanished. And in the next shot, when Bailey and Zack are talking, the towels are back again.

Mistake Revealing: In the final scene where Cody is in the finals for A Yo-Yo competition, Zack's towel gun (which he uses to get towels to people) malfunctions and sends towels flying. Look closely and you'll see that the number of towels in the gun is not decreasing. It's obvious that the flying towels are fake.

Flowers and Chocolate (season 1, episode 9)

Mistake Continuity: During the Hugh Grant movie, Cody tries to take a bite out of Bailey's licorice, which she holds in her right hand as she holds the bag in her left. After Bailey asks if there's something wrong with Cody's hands, the licorice and bag have switched hands.
