Continuity: When the ARC troopers are on Muunilinst, there is a red trooper, 2 blue troopers and several plain white ones. But on Hypori, there is still the red one, but the rest are blue.

Trivia
In Revenge Of The Sith, General Grievous' first appearance was made notable by his rasping cough. In the Star Wars storyline, the crushing of his chest by Mace Windu in this episode was presented as the logical reason; but actually, George Lucas merely wanted to signify that Grievous is not a droid, but a cyborg. Across whole show
Chapter I (season 1, episode 1)
Continuity: During the meeting in the Chancellor's office, Yoda and Obi-Wan are at opposite ends of the desk. In the next few shots they are sitting much closer together.
Chapter II (season 1, episode 2)
Continuity: In the scene when Obi-Wan is telling Anakin that he is the Commander of the space fleet, in the overhead shot only Obi-Wan is walking near Anakin's fighter, yet in the next shot Clone Troopers are marching right past the fighter.
Continuity: When the LAAT gunship is shot down by the rocket, it crashes into the street with the upper side (with the cockpit canopies) skidding forward. But it comes to rest with its nose forward, and in these two shots it has made no visible spinning motions.
Other: When the ARC Trooper gunship is hit and goes down, there is a brief shot of the Troopers standing in the compartment. None of them rock or fall to the side as they should, especially when not seated.
Continuity: As the ARC troopers' gunship breaks off from the rest of the ships and as it's flying through the city, its markings are blue. But as the ship is hit and crashing, its markings are the red. (It is definitely the same ship, as we see the ARC troopers emerge from it after the crash.).
Chapter III (season 1, episode 3)
Continuity: When the Sniper Droid zeroes in on an ARC Troopers head, we see them in a ring around the gunship, with 2 ARC Troopers on top of the wreckage, but in the shot after that we see them in a completely different position, with all the ARCs in front of the ship.
Continuity: We see one Clone Trooper get hit by Sniper fire and fall in front of the ship, yet in the shot following his body is off to the side above the crashed ship, not in front.
Chapter IV (season 1, episode 4)
Continuity: When the giant beam gets fired by that lobster cannon, the positions of the ships on the surface change instantly between shots.
Chapter V (season 1, episode 5)
Other: In the Banking Clan's HQ, San Hill assesses the situation: "Those guns are destroying our forward positions. The Republic is breaking through!"; then the ground shakes when the giant cannon outside is blasted, and Hill flinches in surprise. But if you look closely, he flinches just before the explosion and the resulting tremor come in.
Deliberate "mistake": At the beginning of the chapter, as the scene switches to the surface fighting on Muunilinst, we see a score of droids blasted before the Republican Army's heavy artillery is brought in. But there are no remains on the droids to be seen after the smoke has cleared, whereas there should be something left.
Chapter VIII (season 1, episode 8)
Other: The crest of the clone trooper's helmet, when he points out that the cannons are being destroyed, does not reach down to the eyeslit, whereas it does with the others'.
Continuity: When Durge fires his in-built flamethrower at Obi-Wan, the Jedi Force-crushes the weapon. but in the scene where Obi-Wan's hand is closing into a fist, the flame stream stops just before that; and when the scene switches to Durge's arm, the flamethrower is still firing just before its muzzle is crumpled up.
Continuity: During the first duel with Durge and Obi-Wan, Durge's bike is totalled and Obi-Wan's gets hacked to pieces as Durge swings it at Obi. However, as soon as the fight is over, Obi-Wan picks up his bike, completely undamaged, and goes off on his merry way. None of the other trooper's bikes are ever seen anywhere near them.
Chapter IX (season 1, episode 9)
Continuity: The coloration of ARC Trooper Captain Fordo's helmet changes several times during this episode.
Continuity: The amount of Arc troops changes several times during the attack in the IGBC control room.
Continuity: When Durge jets in for the second battle, the puncture and slash wound in his torso and the slash on his arm are gone. He may be able to regenerate his body, but there's nothing to indicate his armor can.
Chapter XII (season 1, episode 12)
Continuity: When Mace is looking at the Seismic Tank for the first time, Clone Troopers are interspersed with Super Battle droids, but in the next shot, we just see rows of Clone Troopers.
Chapter XIII (season 1, episode 13)
Continuity: When Mace Windu jumps up to the top of the hill where the boy is standing, we see that he lands on one knee, but in the next shot he is standing up to his full height, and his lightsaber is pointed in the opposite direction.
Continuity: When Mace Windu cuts his way into the Seismic Tank, a score of droids is waiting for him, including one to the left of the opening. He still stands there as Windu completes the cutting, but the patch Force-smashes only into the droids right in front of the opening; the lone droid should be unaffected due to his position. But when Windu jumps in, the droid is suddenly gone.
