Continuity: Season 1 Episode 3: Chapter III. The red-marked leader of the ARC Troopers sure goes through a rapid succession of field promotions and degradations. In Chapter III, he is addressed by Obi-Wan as a Sergeant; when Obi-Wan arrives at the Banking Clan's HQ in Chapter IX, he calls him Commander; and when Anakin returns from his duel with Asajj Ventress in Chapter XX, he is suddenly a Captain.

Chapter I (season 1, episode 1)
Continuity: When Anakin prepares for take-off, C3PO and R2 can be seen standing right by his fighter. But as he takes off, they can suddenly be seen standing by Padme – several floors above ground.
Chapter III (season 1, episode 3)
Continuity: Season 1 Episode 3: Chapter III.
After the ARC Troopers have destroyed the Droid tank, the Captain waves the team on. In that shot, the red coloration of his helmet's chin is missing (it is white instead).
Chapter VIII (season 1, episode 8)
Other: The crest of the clone trooper's helmet, when he points out that the cannons are being destroyed, does not reach down to the eyeslit, whereas it does with the others'.
Chapter II (season 1, episode 2)
Continuity: In the scene when Obi-Wan is telling Anakin that he is the Commander of the space fleet, in the overhead shot only Obi-Wan is walking near Anakin's fighter, yet in the next shot Clone Troopers are marching right past the fighter.
Chapter IX (season 1, episode 9)
Continuity: The coloration of ARC Trooper Captain Fordo's helmet changes several times during this episode.
Chapter XXIII (season 2, episode 3)
Continuity: After Padme drags Threepio away as the attack on the city begins, Mace Windu's fighter swoops across the screen from left to right, and it rolls onto its side to show us the top of the cockpit. We see his canopy is similar to the design found in the 'Revenge of the Sith' film, being comprised of three large panels of glass. Unlike the film version (which has a small porthole behind the pilot's head), there is no glass behind Windu. But when the shot cuts to show him inside, there are three windows behind him. Seconds later, another interior view shows the three 'windows' are now solid panels.
Chapter XXIV (season 2, episode 4)
Continuity: When Jedi Roron Corobb is bellowing at the droids on the pavement, the amount of damage gets bigger and smaller between shots, as does the size of the slabs on the pavement.
Chapter XVII (season 1, episode 17)
Continuity: The ships' positions change constantly throughout the episode. This is easiest to spot when the troops are leaving their transport.
Chapter IX (season 1, episode 9)
Continuity: The amount of Arc troops changes several times during the attack in the IGBC control room.
Continuity: When Durge jets in for the second battle, the puncture and slash wound in his torso and the slash on his arm are gone. He may be able to regenerate his body, but there's nothing to indicate his armor can.
Chapter XXI (season 2, episode 1)
Continuity: When Ki-Adi-Mundi says "Shot him down", he has his shirt on his left shoulder, but when he says "No. We must pursue", he has it on his right shoulder, with nothing on his left shoulder.
Chapter VI (season 1, episode 6)
Continuity: When Count Dooku and the disguised Asajj Ventress watch the fighters in the Rattatak arena, the lodge they sit in at first seems almost level with the arena floor. Later, when Dooku floats to the arena floor after Asajj has finished all enemies, the lodge is high above the ground.
Chapter IX (season 1, episode 9)
Other: After Obi-Wan has finished Durge, the ARC Trooper leader steps up to Obi-Wan. Although he approaches from and stands somewhat behind Obi-Wan, he turns his head to the side as if they were standing side by side.
Chapter XXIV (season 2, episode 4)
Continuity: When Palpatine and his rescuers are in the descending elevator, a wide shot shows the trooper with the rocket launcher standing at the far left of the shot, in front of the hammer-headed Jedi. The shot then tightens in and suddenly this trooper is behind Palpatine, who is behind that Jedi.
Chapter XXII (season 2, episode 2)
Factual error: After Oro Dassyne has boasted about his fortress' defenses and the droid standung by him announces that he has spotted two Jedi approaching, Dassyne snatches the binoculars from him to take a look himself. Curiously, he holds them at a very different angle, i.e. he is not looking into the same direction the droid was looking, and still he spots the Jedi immediately.
Chapter V (season 1, episode 5)
Other: In the Banking Clan's HQ, San Hill assesses the situation: "Those guns are destroying our forward positions. The Republic is breaking through!"; then the ground shakes when the giant cannon outside is blasted, and Hill flinches in surprise. But if you look closely, he flinches just before the explosion and the resulting tremor come in.
Chapter II (season 1, episode 2)
Continuity: When the LAAT gunship is shot down by the rocket, it crashes into the street with the upper side (with the cockpit canopies) skidding forward. But it comes to rest with its nose forward, and in these two shots it has made no visible spinning motions.
Chapter XXI (season 2, episode 1)
Continuity: When the Gunship flies by, the bay doors are open, but in the next shot, we hear the captain say "Open doors", even though they are already opened.
Continuity: When we see the pilot of the Gunship, there are 3 windows over him, separated by two metal panels, but in outside views, there is just one piece of glass.
