Plot hole: Ep 3-21 Spongebob Meets The Strangler / Pranks A Lot: When the invisible Spongebob and Patrick scare Sandy, they are using a sheet to appear as "ghosts". However, the form of the sheet reveals that they don't have their helmet bowls on. How could they survive in the treedome that time? They sounded fine, not dehydrated.

Plot hole: 3-21: Spongebob Meets The Strangler / Pranks A Lot, in "Pranks A Lot", Patrick and SpongeBob scare Sandy. When Sandy runs, gets into her rocket and flies away. When she moved bubbles appeared meaning there's water in her tree house. There's no water in there in other episodes because she's a land animal and breathes air.
Continuity: In the episode "F.U.N", the chum bucket is not across the road from the Krusty Krab, but in every other episode it is.
Bubblestand / Ripped Pants (season 1, episode 1)
Continuity: In "Bubblestand" after Squidward blows the huge bubble, he tells Spongebob and Patrick that the ability to blow bubbles is in his genes. If you look at the position of the bubblestand sign, the sign is facing the direction Squidward is talking. The sign had always been facing the street, which means that Squidward was actually talking towards the street, when Spongebob and Patrick are actually to his right.
Jellyfishing / Plankton! (season 1, episode 3)
Continuity: In Jellyfishing, when Patrick puts the net in Squidward's hand, at first it is in his left hand, but when he gets the jellyfish on the king jellyfish, it is on his right hand.
Club SpongeBob / My Pretty Seahorse (season 3, episode 12)
Continuity: In Club SpongeBob, when SpongeBob, Patrick and Squidward are in the forest, Squidward asks the magic conch shell if he can have something to eat. Straight after he asks "Can't you say anything else but 'No'?", it has a close-up of the shell. But Squidward's arm appears to be yellow, like SpongeBob's.
The Bully / Just One Bite (season 2, episode 17)
Continuity: In "Just One Bite" Squidward tell Spongebob that he has never tasted a Krabby patty. However in a previous episode "Your Shoe's Untied", Spongebob fires numerous Krabby Patties at him as he keeps tripping over his shoelaces and Squidward eats them all.
Jellyfishing / Plankton! (season 1, episode 3)
Continuity: Spongebob crashes through Squidward's house, and his bedroom is on the bottom floor. But in "Shanghied" after Squidward exits the fly of doom, you can see his bedroom is on the top floor, as it is in other episodes.

Continuity: When Squidward parks his bike next to the store, he goes inside, and when he goes outside, his bike is gone.
The Snowball Effect / One Krabs Trash (season 3, episode 3)
Continuity: In the scene where, Squidward accidentally squirts lemon juice in his eye it goes in his right eye but he squints with his left eye.

Continuity: REAL 3-18: Plankton's Army (aka Plankton's Last Stand) / Missing Identity: When the screen splits into 4, the last 2 events are not in chronological order. That is, they are not in the same order as they always have been.
Continuity: In "Where's Gary?" the length of the paddle ball string that SpongeBob uses seems to vary in certain shots. While the length is somewhat subjective one shot that is more conclusive is when Patrick finds Spongebob lying on the floor. The string on the paddle ball is fairly short. When the two get up to get a glass of milk, the string is now a lot longer.
New Student Starfish / Clams (season 3, episode 14)
Continuity: In the episode New Student Starfish., SpongeBob's good noodle stars changes number throughout the episode.
Grandma's Kisses / Squidville (season 2, episode 9)
Audio problem: After SpongeBob causes a flood in his grandma's house, he cries because he is fed up of being an adult and his grandma tells him he doesn't have to be a baby to get her love. When SpongeBob replies, "I'm not?" not that in his reflection, his mouth does not move.
Valentine's Day / The Paper (season 1, episode 16)
Plot hole: When SpongeBob goes to Sandy's house, he blows a chocolate bubble with the shape of a heart. Sandy opens a little door and the heart comes in. But, if the heart enters, don't you think that water would have also entered?
Something Smells / Bossy Boots (season 2, episode 1)
Continuity: In Something Smells, when Spongebob is playing the organs at night, the level of ambient light increases dramatically between the first and second shots.
Continuity: In Something Smells, when Spongebob is making the sundae, the peanut plant vase that he throws in changes direction between shots.
