When Neo is brought out of the building, you clearly see the police officer push the car door open and turn his head to the rear of the car, yet in the next cut where we are viewing the scene from the reflection in Trinity's side view mirror his head is facing forward again. See more...

Check out the room numbers for Trinity and Neo. When the cops bust in on Trinity in the opening scene the number is 303 ("trinity") and since Neo is "The One" the number of his apartment is 101. See more...
The Matrix
Continuity: After the helicopter smashes into the building and Neo saves Trinity, they look at each other and you can see smoke from the building. After that, Morpheus is talking to Neo. You can see several shots of him and Neo talking and behind them, the building and its windows are still intact.
