Probable Cause - S5-E5

Trivia: While trying to prove 3XK framed him for murder, Castle identifies "Joseph Vacher", an alias Tyson used, as a serial killer from 19th century France. Active from 1894 to 1897, Vacher murdered and mutilated at least eleven people, and was often compared to Jack the Ripper.

Veritas - S6-E22

Plot hole: Beckett is framed for the murder of Vulcan Simmons by someone (likely connected to Senator Bracken) who has access to her backup weapon locked in a safe in her apartment. It's never really proven that she's innocent; the murder weapon is never recovered, and the real murderer is never brought to justice. And though she's still technically a murder suspect, Beckett is allowed - after finding the evidence for which she's been searching - to act in her law enforcement capacity and arrest Senator Bracken.

Suggested correction: She had evidence, (the tape) that he was a murderer and probably explained before the arrest. That should be enough to prove her innocence, and to also prove him guilty.

The tape is proof of Bracken's guilt, not of Beckett's innocence. And as we've seen, Bracken is too careful to get caught; he wouldn't clear her name just to help her, or without something in it for himself. People would start asking questions why, and the truth of his criminal wrongdoings would be exposed. And though it was later retconned in S8 that Mr. Smith helped clear her, it took two years for the writers to address it, so as a standalone episode, it's still a gaping hole in the story.

With proof on Bracken, that could also prove Beckett's innocence. It's two birds with one stone. Nobody believed her anyway and she was accused of murder, but once the news on Bracken gets out, nobody has any reason not to take her more seriously.

Murder He Wrote - S5-E4

Revealing mistake: After Castle and Beckett are arrested for interfering in Chief Brady's investigation, a deputy tells them that Brady wants to speak to them; Beckett stands up to leave the holding cell, but is held back by the pair of handcuffs chaining her to the bench. The cuff is not actually on Stana Katic's wrist; she's just holding it in her hand.

Heartbreaker - S8-E16

Stupidity: When Sonia cuts off her monitoring anklet in her attempt to escape, Ryan and Esposito try to hide the fact from Beckett, an idea that, for the two of them, is absurdly stupid. With at least a decade of experience each, they're too smart to not know that (A) most, if not all, monitoring anklets are tamper-proof (if they weren't, what deterrent would stop criminals from doing exactly what Sonia does and escaping?), and (B) as captain of the precinct who requested her furlough, responsibility for Sonia ultimately falls on Beckett and she would have been notified by the security company the moment they knew that the anklet had been tampered with.

Stupidity: When Castle and Beckett discuss the trap LokSat set for them at the dead drop and any forthcoming retribution, Beckett comments that her dad should be relatively safe from reprisal because he's on business out of town. Someone as smart as Beckett would never make such brain-deadly dumb assumption; considering how powerful and how dangerous he's supposed to be, especially with the resources of the CIA at his disposal, LokSat surely would have no trouble finding and getting to, and certainly no qualms about eliminating, Beckett's dad if it stopped her in her pursuit of him.

Trivia: Just before Beckett shows up at the loft to admit her feelings for Castle, he ignores an incoming phone call from her. The picture of her on his phone screen is the same picture of her on his digital murder board about her shooting. Not necessarily a goof, since he could simply like that picture of her, but interesting to notice.
