When Milo is practising his speech, he jumps over the blackboard to answer the phone. The top of the blackboard rests on the desk, but when he slides back over, it swings all the way round . If it hit the desk one way, it would have hit the desk swinging the other way round. See more...

When the main characters are beginning their voyage on the submarine, Lieutenant Sinclair issues an order for "15 degrees down-angle on the bow-planes; come right two-four-zero". This same line is uttered by Vasily "I wish I had seen Montana" Borodin in "The Hunt for Red October".
Similar to how "The Lion King" was accused of stealing material from "Kimba: The White Lion", this movie also has ties to another Japanese program of the same nature. Have a read about "Nadia - The secret of blue water" and you will see similarities between the sets, character designs and plots. Here is one link, there are many more out there about it:

Voice actor Jim Varney (Cookie) died of lung cancer in 2000 before his recording could be finished. Cookie's farewell to Milo, "I ain't so good at speechifyin', but I want you to have this. It's the cookin' grease from the whole trip," is the only line that wasn't recorded by Varney.
Originally, the beginning scene was different. It showed a group of vikings who were looking for Atlantis being attacked by the Leviathan. The makers thought it didn't fit in very well with the story once the characters got to Atlantis, so it was deleted and replaced by the scene of Atlantis being drowned.
