When the first ship is blown up by the sentinel's bomb, they show the sentinels moving towards the ship, notice in the background, there are the remains of one of the old Zion's. You can make out the long central shaft connected by many bridges. This raises the question of how literal the Architect was being when he said that any trace of their existence was removed.
