Factual error: At the start Bruce Wayne runs into a massive dust cloud formed from the falling building. In the scenes that follow he and the other people have very little or no dust on them at all - they should be completely covered and choking on it.
Factual error: In the first scene where Dr Strange is preparing for surgery he uses improper surgical gowning technique breaking aseptic protocols. Strange puts on a mask after washing his hands, contaminating his clean hands by bringing them in proximity to the non-sterile environment of his face. Surgical masks must be worn before the full washing of hands. Another error is that he inserted his hands all the way through his gown to don gloves. Hands must never leave the sleeves and gloves must be put on with the sleeves still covering.
Other mistake: When Alice's ship is being chased, she orders her crew heel to port (turn left). Instead, it turns heel to starboard (right).
Factual error: When Apocalypse touches the television in Cairo and says he is "Learning", the next shot shows the rooftops with many smallish satellite dishes in view. This is set in the early eighties when satellite dishes for TV were much larger.
New this month Continuity mistake: When Mowgli is with the monkeys, Bagheera is on Mowgli's left, but then suddenly he is on Mowgli's right.
Visible crew/equipment: In the beginning where Amanda Waller is talking in a restaurant. While the camera focuses on her towards the end of the scene, they move the camera right, facing towards her left side of her face. Watch the wine glass, you'll see the crew moving along with the camera.
Continuity mistake: When Pete and Elliott return to their hideout after the ordeal on the truck is over, it is dark. Moments later when Bryce Dallas Howard arrives, there is a lot more light coming in through the trees and the scene looks brighter. This is in the space of five minutes or less.
Plot hole: At the end, Jake utilizes multiple Loops to reach September 4th, 1943, the date from which Miss Peregrine's children impossibly entered another Loop set in the winter at the beginning of 2016. The closest date prior to this was in 1942, from when Jake waits for September 4th 1943 to arrive. However, having entered a Loop in 1942, he would have been unable to reach 1943 because he'd be stuck living the same day in 1942 over and over.
